The current COVID-19 pandemic and the previous SARS/MERS outbreaks of 2003 and 2012 have resulted in a series of major global public health crises. We argue that in the interest of developing effective and safe vaccines and drugs and to better understand coronaviruses and associated disease mechenisms it is necessary to integrate the large and exponentially growing body of heterogeneous coronavirus data. Ontologies play an important role in standard-based knowledge and data representation, integration, sharing, and analysis. Accordingly, we initiated the (...) development of the community-based Coronavirus Infectious Disease Ontology in early 2020. -/- As an Open Biomedical Ontology (OBO) library ontology, CIDO is open source and interoperable with other existing OBO ontologies. CIDO is aligned with the Basic Formal Ontology and Viral Infectious Disease Ontology. CIDO has imported terms from over 30 OBO ontologies. For example, CIDO imports all SARS-CoV-2 protein terms from the Protein Ontology, COVID-19-related phenotype terms from the Human Phenotype Ontology, and over 100 COVID-19 terms for vaccines (both authorized and in clinical trial) from the Vaccine Ontology. CIDO systematically represents variants of SARS-CoV-2 viruses and over 300 amino acid substitutions therein, along with over 300 diagnostic kits and methods. CIDO also describes hundreds of host-coronavirus protein-protein interactions (PPIs) and the drugs that target proteins in these PPIs. CIDO has been used to model COVID-19 related phenomena in areas such as epidemiology. The scope of CIDO was evaluated by visual analysis supported by a summarization network method. CIDO has been used in various applications such as term standardization, inference, natural language processing (NLP) and clinical data integration. We have applied the amino acid variant knowledge present in CIDO to analyze differences between SARS-CoV-2 Delta and Omicron variants. CIDO's integrative host-coronavirus PPIs and drug-target knowledge has also been used to support drug repurposing for COVID-19 treatment. -/- CIDO represents entities and relations in the domain of coronavirus diseases with a special focus on COVID-19. This volume reaches beyond the controversy surrounding the teaching and learning of evolution in the United States, specifically in regard to the culture, politics, and beliefs found in the Southeast. The editors argue that despite a deep history of conflict in the region surrounding evolution, there is a wealth of evolution research taking place—from biodiversity in species to cultural evolution and human development. Although we find Gangestad & Simpson's argument intriguing, we question some of its underlying assumptions, including: (1) that fluctuating asymmetry (FA) is consistently heritable; (2) that symmetry is driving the effects; (3) that use of parametric tests with FA is appropriate; and (4) that a short-term mating strategy produces more offspring than a long-term strategy.

Unrealistic optimism is a bias that leads people to believe, with respect to a specific event or hazard, that they are more likely to experience positive outcomes and/or less likely to experience negative outcomes than similar others. The phenomenon has been seen in a range of health-related contexts—including when prospective participants are presented with the risks and benefits of participating in a clinical trial. In order to test for the prevalence of unrealistic optimism among participants of early-phase oncology trials, we (...) conducted a survey with patients over 18 years of age who were enrolled in a phase I, phase I/II, or phase II clinical cancer trial in the New York City area between August 2008 and October 2009. Participants in our study were asked to compare their own chances of experiencing a range of risks and benefits related to the trial they were enrolled in with the chances of the other trial participants. We found a significant optimistic bias in their responses. Respondents tended to overestimate the benefits of the trial they were enrolled in and underestimate its risks. In addition, we found no significant relationship between respondents’ understanding of the trial’s purpose and how susceptible they were to unrealistic optimism. Our findings suggest that improving the consent process for oncology studies requires more than addressing deficits in understanding. (shrink)

Purpose Recent research has found unrealistic optimism among patient-subjects in early-phase oncology trials. Our aim was to investigate the cognitive and motivational factors that evoke this bias in this context. We expected perceptions of control to be a strong correlate of unrealistic optimism. Methods A study of patient-subjects enrolled in early-phase oncology trials was conducted at two sites in the USA. Respondents completed questionnaires designed to assess unrealistic optimism and several risk attribute variables that have been found to evoke the (...) bias in other contexts. Results One hundred and seventy-one patient-subjects agreed to be interviewed for our study. Significant levels of perceived controllability were found with respect to all nine research-related questions. Perceptions of control were found to predict unrealistic optimism. Two other risk attribute variables, awareness of indicators and mental image, were correlated with unrealistic optimism. However, in multivariate regression analysis, awareness and mental image dropped out of the model and perceived controllability was the only factor independently associated with unrealistic optimism. Conclusion Patient-subjects reported that they can, at least partially, control the benefits they receive from participating in an early-phase oncology trial. This sense of control may underlie unrealistic optimism about benefiting personally from trial participation. Effective interventions to counteract unrealistic optimism may need to address the psychological factors that give rise to distorted risk/benefit processing. (shrink)

Biological ontologies are used to organize, curate, and interpret the vast quantities of data arising from biological experiments. While this works well when using a single ontology, integrating multiple ontologies can be problematic, as they are developed independently, which can lead to incompatibilities. The Open Biological and Biomedical Ontologies Foundry was created to address this by facilitating the development, harmonization, application, and sharing of ontologies, guided by a set of overarching principles. One challenge in reaching these goals was that the (...) OBO principles were not originally encoded in a precise fashion, and interpretation was subjective. Here we show how we have addressed this by formally encoding the OBO principles as operational rules and implementing a suite of automated validation checks and a dashboard for objectively evaluating each ontology’s compliance with each principle. This entailed a substantial effort to curate metadata across all ontologies and to coordinate with individual stakeholders. We have applied these checks across the full OBO suite of ontologies, revealing areas where individual ontologies require changes to conform to our principles. Our work demonstrates how a sizable federated community can be organized and evaluated on objective criteria that help improve overall quality and interoperability, which is vital for the sustenance of the OBO project and towards the overall goals of making data FAIR. This volume contains thirteen papers that were presented at the 2017 Annual Meeting of the Canadian Society for History and Philosophy of Mathematics/Société canadienne d’histoire et de philosophie des mathématiques, which was held at Ryerson University in Toronto. It showcases rigorously reviewed modern scholarship on an interesting variety of topics in the history and philosophy of mathematics from Ancient Greece to the twentieth century. A series of chapters all set in the eighteenth century consider topics such as John Marsh’s techniques (...) for the computation of decimal fractions, Euler’s efforts to compute the surface area of scalene cones, a little-known work by John Playfair on the practical aspects of mathematics, and Monge’s use of descriptive geometry. After a brief stop in the nineteenth century to consider the culture of research mathematics in 1860s Prussia, the book moves into the twentieth century with an examination of the historical context within which the Axiom of Choice was developed and a paper discussing Anatoly Vlasov’s adaptation of the Boltzmann equation to ionized gases. The remaining chapters deal with the philosophy of twentieth-century mathematics through topics such as an historically informed discussion of finitism and its limits; a reexamination of Mary Leng’s defenses of mathematical fictionalism through an alternative, anti-realist approach to mathematics; and a look at the reasons that mathematicians select specific problems to pursue. Written by leading scholars in the field, these papers are accessible to not only mathematicians and students of the history and philosophy of mathematics, but also anyone with a general interest in mathematics. BOUGHTON Chicago, Illinois W:HAT WAS ONCE a phenomenon confined to advocacy groups has appeared in ordinary Catholic parishes. Priests celebrating liturgies offer blessings "In the name of the Creator, the Redeemer, and the Holy Love." Such invocations of Persons of the Trinity by names indicative of divine action, as well as the " naming " of God (...) with either gender-combined (Mother-Father) or gender-neutral (Friend) designations of personal relationships, suggest that the way in which God is addressed need not be different from the way in which one describes divine actions. Many argue that since one may refer to God's specific act as " Creator," characterize God's eternal and temporal activity as " Love," or note that in certain ways people experience God's care as that of a "Friend" or "Mother," these terms are suitable for addressing a divine Person. In early 1992 the Catholic Church's International Commission on English in the Liturgy endorsed non-gendered invocations by proposing that English language liturgical texts delete all masculine pronouns referring to God and replace "Father" in several prayers with gender-neutral names. Willingness to depart from the Father/Son/Holy Spirit terminology found in scripture and the Church's creedal statements is often grounded in the belief that God does not merely excel beyond human comprehension the fatherhood and sonship traditionally attributed to divine Persons, but rather that God, as transcendent being, is essentially unlike any quality that can be named. In the fall of 1869, the first of eight students set off from the tiny Sadowara Domain in southeastern Kyushu to pursue study in America and Europe. Overshadowed by more famous peers from other domains, the Sadowara students have been all but forgotten, and their lives abroad remain an untold story. Yet they played an important role in the early development of Japanese studies in the United States. Enrolling at diverse institutions mostly in the Northeast, six of the students came (...) to form a close relationship with Yale’s university librarian, a philologist named Addison Van Name. Inspired by his new friends to study the Japanese language, within a year Van Name was offering America’s first college course in Japanese, and he quickly began to produce scholarship on Japan and its language, literature, and history. By the mid-1870s, the Sadowara students had returned to their home country, where their subsequent careers constituted a microcosm of the paradox and transformation of the early Meiji period. Van Name maintained contact with his Japanese friends, and through this long-distance relationship succeeded in building America’s first significant Japanese library collection: a 3,000-volume collection of Edo and early Meiji titles that still survives today. Contemporary U.S. policy makers often characterize the U.S. counterinsurgency experience in El Salvador as a successful model to be followed in other contexts. This article argues that these characterizations significantly overstate the positive lessons of El Salvador, and ignore important cautionary implications. During the first part of the conflict, neither the Armed Forces of El Salvador nor the U.S. followed the tenets of counterinsurgency doctrine. The FAES killed tens of thousands of non-combatants in 1979 and 1980, before the civil war (...) even began. This repression may have preempted an incipient popular insurrection, but it also locked in a determined social base that enabled the armed left to build a highly effective and sustained insurgency. In 1984, the U.S. had to save the FAES from likely defeat through a major increase in military aid, especially airpower. When the Farabundo Martí National Liberation Front switched to a classical guerrilla strategy, the FAES, despite considerable U.S. aid, seldom followed best practices in counterinsurgency. Democratization and redistributional reforms were partial and flawed in implementation. The war settled into a stalemate that would likely have continued indefinitely had it not been for the collapse of the socialist bloc and significant changes in the interests of Salvadoran elites that were largely incidental to U.S. policies.The most important cautionary lesson is that indiscriminate violence against civilians early in a conflict can create dynamics that are very difficult to overcome in subsequent stages. To date, there have been only two scholarly papers devoted to a comparison of Gestalt psychology with the psychology of William James. An early paper by Mary Whiton Calkins called attention to numerous similarities between these two schools of thought. However, a more recent paper by Mary Henle argues that the ideas of William James, as presented in The Principles of Psychology, are irrelevant to Gestalt psychology. In what follows, this claim is evaluated both in terms of The (...) Principles and Jamesís larger vision as set forth in his mature philosophical works. Although there are important differences between James and the Gestalt psychologists, there are also striking similarities particularly when the two schools are examined in the light of Jamesís mature philosophical perspectives. In Natural Ethical Facts William Casebeer argues that we can articulate a fully naturalized ethical theory using concepts from evolutionary biology and cognitive science, and that we can study moral cognition just as we study other forms of cognition. His goal is to show that we have "softly fixed" human natures, that these natures are evolved, and that our lives go well or badly depending on how we satisfy the functional demands of these natures. Natural Ethical Facts is a (...) comprehensive examination of what a plausible moral science would look like.Casebeer begins by discussing the nature of ethics and the possible relationship between science and ethics. He then addresses David Hume's naturalistic fallacy and G. E. Moore's open-question argument, drawing on the work of John Dewey and W. V. O. Quine. He then proposes a functional account of ethics, offering corresponding biological and moral descriptions. Discussing in detail the neural correlates of moral cognition, he argues that neural networks can be used to model ethical function. He then discusses the impact his views of moral epistemology and ontology will have on traditional ethical theory and moral education, concluding that there is room for other moral theories as long as they take into consideration the functional aspect of ethics; the pragmatic neo-Aristotelian virtue theory he proposes thus serves as a moral "big tent." Finally, he addresses objections to ethical naturalism that may arise, and calls for a reconciliation of the sciences and the humanities. "Living well," Casebeer writes, "depends upon reweaving our ethical theories into the warp and woof of our scientific heritage, attending to the myriad consequences such a project will have for the way we live our lives and the manner in which we structure our collective moral institutions.". Laws of nature have been traditionally thought to express regularities in the systems which they describe, and, via their expression of regularities, to allow us to explain and predict the behavior of these systems. Using the driven simple pendulum as a paradigm, we identify three senses that regularity might have in connection with nonlinear dynamical systems: periodicity, uniqueness, and perturbative stability. Such systems are always regular only in the second of these senses, and that sense is not robust enough to (...) support predictions. We thus illustrate precisely how physical laws in the classical regime of dynamical systems fail to exhibit predictive power. *R. G. Recent experimental work by T.D. Wilson et al. indicates that a consequence of asking subjects to reflect on their attitudes is that they not only reduce the consistency between their attitudes and behavior, but they perform actions which they come to regret. Wilson interprets this work via intra-psychic concepts, and arrives at the conclusion that it is rational to avoid deliberating about a wide range of attitudes and behaviors. This consequence has objectionable implications for philosophical theories of deliberative practical rationality. (...) I respond to this challenge by reinterpreting the experimental results in a way which is not only consistent with a certain theory of deliberative practical rationality but in which the results lend support to that theory. Abstract The thesis that teleological explanations are best understood as causal explanations is defended (contra Valentine). I shift the focus of debate from behavior simpliciter to allegedly rational behavior. Teleological explanation, in the case of rational agents, involves reason?giving; and the reasons agents give for acting must be causative of that action if those agents are to be rational in practice. I argue initially that to abandon the claim that reasons are causes of action is to abandon that which renders (...) many generalisations of systematic human behavior intelligible. I then adduce and defend against two major objections to the secondary thesis that reasons can be causes of action: (1) Experiments in attribution research suggest that agents are characteristically mistaken when reporting on the causes of their behavior; (2) Causal explanation must refer to some law, and reasons cannot enter into such laws as causes of action. In responding to these objections, I note that strict predictability is probably not a reliable indicator of genuine causal explanation; some explanations will afford predictions, others will not. Sunstein is right that poorly informed heuristics can influence moral judgment. His case could be strengthened by tightening neurobiologically plausible working definitions regarding what a heuristic is, considering a background moral theory that has more strength in wide reflective equilibrium than “weak consequentialism,” and systematically examining what naturalized virtue theory has to say about the role of heuristics in moral reasoning.

John Searle’s argument that social-scientific laws are impossible depends on a special open-ended feature of social kinds. We demonstrate that under a noncontentious understanding of bridging principles the so-called "counts-as" relation, found in the expression "X counts as Y in (context) C," provides a bridging principle for social kinds. If we are correct, not only are social-scientific laws possible, but the "counts as" relation might provide a more perspicuous formulation for candidate bridge principles.

This book is a systematic reconstruction of Heidegger's account of time and temporality in Being and Time. The author locates Heidegger in a tradition of 'temporal idealism' with its sources in Plotinus, Leibniz, and Kant. For Heidegger, time can only be explained in terms of 'originary temporality', a concept integral to his ontology. Blattner sets out not only the foundations of Heidegger's ontology, but also his phenomenology of the experience of time.
