Fusion genes formed by chromosomal rearrangements are common drivers of cancer. Recent innovations in the field of next‐generation sequencing (NGS) have seen a dynamic shift from traditional fusion detection approaches, such as visual characterization by fluorescence, to more precise multiplexed methods. There are many different NGS‐based approaches to fusion gene detection and deciding on the most appropriate method can be difficult. Beyond the experimental approach, consideration needs to be given to factors such as the ease of implementation, processing time, associated (...) costs, and the level of expertise required for data analysis. Here, the different NGS‐based methods for fusion gene detection, the basic principles underlying the techniques, and the benefits and limitations of each approach are reviewed. This article concludes with a discussion of how NGS will impact fusion gene detection in a clinical context and from where the next innovations are evolving. (shrink)

Despite a large and multifaceted effort to understand the vast landscape of phenotypic data, their current form inhibits productive data analysis. The lack of a community-wide, consensus-based, human- and machine-interpretable language for describing phenotypes and their genomic and environmental contexts is perhaps the most pressing scientific bottleneck to integration across many key fields in biology, including genomics, systems biology, development, medicine, evolution, ecology, and systematics. Here we survey the current phenomics landscape, including data resources and handling, and the progress that (...) has been made to accurately capture relevant data descriptions for phenotypes. We present an example of the kind of integration across domains that computable phenotypes would enable, and we call upon the broader biology community, publishers, and relevant funding agencies to support efforts to surmount today's data barriers and facilitate analytical reproducibility. Expressivism is the view that the function of normative sentences is not to represent a kind of fact, but to avow attitudes, prescribe behavior, or the like. The idea can be found in David Hume. In the 20th century, G.E. Moore’s Open Question Argument provided important support for the view. Elizabeth Anscombe introduced the notion of “direction of fit,” which helped distinguish expressivism from a kind of naive subjectivism. The central advantage of expressivism is that it easily explains the motivational (...) force of moral conviction. Its chief problem is it has difficulty explaining the “realist surface” of moralizing. Quasi-realism is a strategy for explaining the realist surface without abandoning the underlying ideas of expressivism. It aims to explain moral error as well as deal with the so-called Frege-Geach problem. This chapter explains quasi-realism, and evaluates it by comparison with its chief rivals: Aristotelian approaches, Kantian approaches, realist moral naturalism, and fictionalism. (shrink)

In their simplest form, hybrid languages are propositional modal languages which can refer to states. They were introduced by Arthur Prior, the inventor of tense logic, and played an important role in his work: because they make reference to specific times possible, they remove the most serious obstacle to developing modal approaches to temporal representation and reasoning. However very little is known about the computational complexity of hybrid temporal logics.In this paper we analyze the complexity of the satisfiability problem of (...) a number of hybrid temporal logics: the basic hybrid language over transitive trees; nominal Until logic; and referential interval logic. We discuss the effects of including nominals, the @ operator, the somewhere modality E, and the difference operator D. Adding nominals to tense logic leads for several frame-classes to an increase in complexity of the satisfiability problem from PSPACE to EXPTIME. On transitive trees, however, the satisfiability problem for this language can be decided in PSPACE. Along the way we make a detour through hybrid propositional dynamic logic: we establish upper bounds for a number of temporal logics by generalizing results due to Passy and Tinchev [29] and De Giacomo [16]. We conclude with some remarks on the relevance of our results to description logic, and draw attention to the utility of the spypoint technique for proving upper and lower bounds. (shrink)

Blackburn’s dilemma (as commonly understood) is that in explaining truths of the form ‘Necessarily-P’ we have to appeal either to a necessary truth, in which case we don’t seem to make the right kind of progress, or to a contingent truth, in which case we seem to undermine the necessity we were meant to be explaining. This paper advances two claims. First, it is argued that the dilemma is wider in scope than usually supposed. The standard assumption (evident also (...) in Black-burn’s original paper (1993)) is that the dilemma applies to explanations of truths of the form ‘Necessarily-P’. I argue that the real problem identified by Blackburn doesn’t just apply to explanations of truths of this form, but to explanations of necessary truths in general (e.g. truths of logic, mathematics, etc.). In the course of this argument it also transpires that the real problem on the necessity horn is rather different—and rather less susceptible to obvious objections—than it is usually taken to be. It concerns the antinaturalistic core of necessity. Second, it is argued that there is an escape from the antinaturalistic core on the contingency horn. In the footsteps of Wright (1985), the claim is that the contingency horn is tenable for those who believe that the necessary truth in question is analytic, i.e. follows from its meaning. (shrink)

Expressionism, holism, and deflationism are central concepts in Blackburn quasi-realistic metaethics. The paper deals with these in order to evaluate the general tenability of Blackburn’s version of non-cognitivism.

Simon Blackburn has not shied away from the use of vivid imagery in developing, over a long and prolific career, a large-scale philosophical vision. Here one might think, for instance, of ‘Practical Tortoise Raising’ or ‘Ramsey's Ladder’ or ‘Frege's Abyss’. Blackburn develops a ‘quasi-realist’ account of many of our philosophical and everyday commitments, both theoretical (e.g., modality and causation) and practical (e.g., moral judgement and normative reasons). Quasi-realism aims to provide a naturalistic treatment of its targeted phenomena while (...) earning the right to deploy all of the ‘trappings’ of realism—i.e., while eschewing any idea that our normal thought and talk about such phenomena are pervasively in error. The quasi-realist project is that of explaining how (as Huw Price puts it here) ‘the folk come to “talk the realist talk” without committing ourselves—us theorists, as it were—to “walking the metaphysical walk”’ (p. 136). Quasi-realism, too, can speak of truth, facts, properties, belief, knowledge, and so on. The imagery in this collection also abounds, though, in capturing a different view of quasi-realism: No fewer than three of the contributors picture Blackburn as wanting to have his cake and eat it too (Louise Antony asking, in addition, ‘Who doesn't? Depois de uma apresentação inicial do argumento Frege-Geach, eu tento abrir o caminho para uma defesa do expressivismo por meio do delineamento do que o expressivista tem que fazer e (...) não fazer, a fim de defender-se contra aquela posição. Esta etapa preliminar, eu argumento, fornece ao expressivista uma resposta adequada à objeção de Frege-Geach. Finalmente, eu discuto a estratégia de Blackburn de defesa do expressivismo contra essa objeção e tento mostrar que, embora de forma não intencional por Blackburn, o fracasso dessa estratégia dá apoio ao expressivismo. ‘Internalism’ is used in metaethics for a cluster of claims which bear a family resemblance. They tend to link, in some distinctive way—typically modal, mereological, or causal—different parts of the normative realm, or the normative and the psychological. The thesis of this paper is that much metaethical mischief has resulted from philosophers’ neglect of the distinction between two different features of such claims. The first is the modality of the entire claim. The second is the relation between the items specified (...) in the claim. In part one I explain this distinction and the problems neglecting it may cause. In part two I show that it has been neglected, and has caused those problems, at least with respect to one version of internalism. That is judgment internalism, which claims that moral beliefs are necessarily related to pro- or con-attitudes; e.g., that if you believe you ought to x you must have some motivation to x. The considerations standardly adduced in favor of judgment internalism support only a version which lacks the metaethical implications typically attributed to it, at least so far as anyone has shown. Proponents and opponents of judgment internalism fail to realize this because of their neglect of the modality/relation distinction. I illustrate by considering discussions of judgment internalism by Russ Shafer-Landau, Simon Blackburn, James Dreier, David Brink, and others. (shrink)

The book will discuss and criticize the objections from Blackburn, Searle and Glock to Quine's arguments for the indeterminacy of translation, i.e., that these arguments result in a denial of first-person authority, as well as Hylton’s solution to these objections. The book argues that these objections, as well as Hylton's solution, all rely on a misconstrual of Quine, among other things, that there can be a distinction between meaning and translation for Quine. In nearly forty years’ of work, Simon Blackburn has done more than anyone to expand our imaginations about the aspirations for broadly projectivist/expressivist theorizing in all areas of philosophy. I know that I am far from alone in that his work has often been a source of both inspiration and provocation for my own work. It might be tempting, in a volume of critical essays such as this, to pay tribute to Blackburn’s special talent for destructive polemic, by (...) seeking to take down that by which I’ve been most provoked over the years. But Blackburn’s biting wit has both more wit and more bite than I could hope to emulate. So instead I’ll try to emulate here what I’ve admired the most about Blackburn – the constructive vein of much of his work. (shrink)

It has become common to distinguish between two kinds of ethical concepts: thick and thin ones. Bernard Williams, who coined the terms, explains that thick concepts such as “coward, lie, brutality, gratitude and so forth” are marked by having greater empirical content than thin ones. They are both action-guiding and world-guided: -/- If a concept of this kind applies, this often provides someone with a reason for action… At the same time, their application is guided by the world. A concept (...) of this sort may be rightly or wrongly applied, and people who have acquired it can agree that it applies or fails to apply to some new situation. -/- Thin concepts are concepts such as good and bad, right and wrong, obligation and duty. Judgments applying thick concepts have been seen as lending support to the possibility of explaining moral knowledge, and objectivity in ethics. It appears that due to their empirical content – their world-guidedness – judgments employing thick concepts can be true or false, depending on whether they get the worldly facts right. In addition they provide reasons for action – they are action-guiding – and thus may provide the starting point of a realist account of practical reasons: the view that reasons are facts and whether or not a person has a reason to act does not (normally) depend on her attitudes. The cruelty of an action is a reason not to perform it or to prevent it; that an action is kind is a reason in its favour. Of course these remarks aren’t conclusive – far from it. But even so, some non-cognitivists may regard them as completely wrongheaded, and so does Bernard Williams even though he is not a non-cognitivist. However, he believes that having a practical reason does depend on a person’s attitudes and motives. A certain worry about thick concepts will make clear what the problem is. It has most expressly been raised by Simon Blackburn, who sees it as undermining even the most superficial plausibility of moral cognitivism, as well as the claim that the properties picked out by thick concepts provide reasons. While we may readily accept that the kindness of an action or the fact that it is required by justice is a reason to perform it, there are many thick concepts whose action-guiding role we would reject. Some derogatory – e.g., racist or sexist - words express thick concepts too, Blackburn notes. And surely there are no racist or sexist truths. Furthermore there are concepts that some people use evaluatively (like chaste or obscene), but many of us do not regard the propositions in which those concepts feature as even prima facie reason giving. In raising these points, Blackburn claims that it is morally objectionable to regard the facts asserted in propositions which employ thick concepts as action-guiding because it leads to “a conservative and ultimately self-serving complacency.” As he sees it, the problem is that if we believe that the correct application of thick concepts yields evaluative truths and that evaluative truths state reasons for actions, we seem to be committed to accepting that some people are, say, fat, derog., and therefore to be ridiculed, and that there is at least a pro tanto reason to lead a chaste life, or feel affection towards cute women. Therefore, the view that all evaluative properties provide reasons for action or for attitudes such as admiration, affection or (dis)approval must be rejected. I will call this worry henceforth Blackburn’s challenge. The challenge is that understanding judgments employing thick concepts as expressing evaluative truths and providing reasons for actions or for attitudes leads to a morally unacceptable view. Blackburn suggests instead that we should separate the conditions for applying thick concepts and the reasons that we have in virtue of the concept applying. She may be cute, yes, but that is not a reason for “admiration and arousal.” -/- …it is morally vital that we proceed by splitting the input from the output in such a case. By refusing to split we fail to open an essential specifically normative dimension of criticism. -/- According to Blackburn, the meaning of thick concepts is made up of two distinct and in principle separable components: a descriptive one and the expression of an attitude. The truth-aptness and cognitive appearance of judgments employing thick concepts is explained by the descriptive component alone. Blackburn writes “[w]e get nothing but detachable and flexible attitudes, coupled with delineations of traits of character or action”. I will call this reply to Blackburn’s challenge the separability thesis. I agree with Blackburn that any account of thick concepts has to face and answer the challenge that he poses. In this paper, I will focus on one reply to the challenge which denies separability, namely Bernard Williams’s. Williams answers Blackburn’s challenge, while holding on to a cognitivist understanding of thick concepts. But his particular brand of cognitivism is peculiar: Williams rejects the separability thesis, and claims that correct applications of thick concepts yield evaluative (and not just descriptive) knowledge. But this is a special kind of knowledge. It is confined to a local community. The members of a community which uses certain thick concepts may have reasons to act accordingly, but the non-members do not. And even the reasons of members remain a little fragile: they may not want to continue using their concepts upon thorough reflection. The local knowledge view allows Williams to answer Blackburn’s challenge, because even though thick concepts are evaluative concepts and their application can yield evaluative knowledge, no one who isn’t a member of the relevant community has reason to be guided by the concept. Complementing a cognitivist view of thick concepts with reasons internalism allows Williams to answer the challenge. My aim in this paper is to show that Williams’s position is, despite its initial attraction, untenable. In particular, I am going to show why the internal reasons view is incompatible with Williams’s own understanding of thick concepts. My modest result is that the internalist view of reasons does not help to answer Blackburn’s challenge. My aim in this paper is not to answer the challenge but, rather, to explore the possibility of developing Williams’s attenuated version of cognitivism, and the possibility of combining it with reasons internalism. Today’s Left has inherited and internalized the rift that split the New Left. This split led to Alasdair MacIntyre’s Herbert Marcuse: An Exposition and a Polemic, a book that angered many because of MacIntyre’s harsh treatment of Marcuse. I situate MacIntyre’s engagement with Marcuse against the background of the split in the New Left: on the one side, E. P. Thompson, MacIntyre, and those who then saw the revolutionary class in the proletariat, and on the other side, Perry Anderson, Robin (...) Blackburn, and Marcuse who seemed to put their faith in radical student intellectuals, Third World movements, and identity politics. I examine—without polemics— this rift in search of a new basis for Left unity, particularly as regards the question of radical, working class subjectivity. I argue that we must draw from MacIntyre his concept of revolutionary practices and from Marcuse—in One-Dimensional Man and Eros and Civilization—the analysis of technological rationality, aesthetic reason, phantasy, and imagination. In this paper, I use an example from the history of philosophy to show how independently defining each side of a pair of contrary predicates is apt to lead to contradiction. In the Euthyphro, piety is defined as that which is loved by some of the gods while impiety is defined as that which is hated by some of the gods. Socrates points out that since the gods harbor contrary sentiments, some things are both pious and impious. But “pious” and (...) “impious” are contrary predicates; they cannot simultaneously characterize the same thing. Euthyphro changes his definition, but the problem of recognizing emotional ambivalence is only side-stepped. I go on to show how contemporary philosophers run into a similar problem. According to Prinz, something is good if and only if we harbor positive sentiments towards it and bad if and only if we harbor negative sentiments towards it. Thus, if we are ambivalent towards something (if we harbor both positive and negative sentiments towards it), then it is both good and bad. Like “pious” and “impious”, “good” and “bad” are contraries. Next, according to the fitting-attitude theory first elaborated by Brentano and favored by contemporary meta-ethicists like Blackburn, Brandt, Ewing, Garcia, Gibbard, McDowell, and Wiggins, something is good if and only if it is a fitting (appropriate) object of approbation, and something is bad if and only if it is a fitting (appropriate) object of disapprobation. I argue that moral ambivalence is sometimes appropriate, i.e., that the correct response to some things is to both love and hate them. Hence, according to the fitting-attitudes theory, some things are both good and bad. I conclude by discussing a variety of ways in which the problem of ambivalence may be solved, suggesting that attitudes of approbation and disapprobation be further individuated by the reasons for them. What? Consider what one does when thinking (difficult, but we can try). Implicit in the word 'think', in fact the very essence of the word 'think', is that activity is going on, and if such activity is going on then it must be going on about something, an object, an emotion, a problem,or maybe some dreamlike state, but common to all these is that something is going on. Is that really so? Well, if that wasn't so we would be able to think in a pure state, wouldn't we? But what does a pure state of 'thinking' mean? It can't mean that there isnothing there, because if there were nothing there then no thinking would be taking place. Can it mean that we are thinking of nothing? Well no, because if we are thinking of nothing then we are thinking of something, we are contemplating the notion, or the nature, of nothing. In fact, one can argue that if we talk of something, inthis case nothing or nothingness, then in our head we have some notion of what that is, i.e. something exists in the mind for it to come out of our mouths. Thinking is a recognition of something outside the individual, for the very act of direction, which isan indispensable part of thinking, recognises, must recognise, that there are things to address outside the individual. Something else to bear in mind. According to Sartre human beings are condemned to freedom. Why condemned? Human beings did not choose to be born, but the act ofbeing born also imparts the freedom of which Sartre speaks. Freedom is something which we parrot off as being a sine qua non for the human condition. I believe that's true, but freedom in this sense isn't without its consequences for the individual humanbeing, for individual human beings handle freedom differently. To some it enables them to fly, to others it imparts immense pressures, anguish, heartbreak, unhappiness can all be associated with such freedom. Each individual is responsible for his destiny, for his direction. If someone says that God impelled him, that individual chose his or her God, and chose to obey his or her God. This believer has to sift through the multitude of things that his or her God desire of him or her. All this is fine, so long as we acknowledge what is going on here. Belief in God is, by definition, a belief. Belief, following Wittgenstein, is a language game with its rules and its boundaries. The essential feature of religion as language game are its boundaries, which can be summed up in the word belief. OK, belief has its practises which are its constituent parts, but belief is the boundary between religion and other language games, as the proof constituents are different. Our world is determined by the language used to describe everything that goes on within it. The boundaries of our world are set by the language we use. This might be better put as language gives access to ever expending boundaries. Ever expanding boundaries are only possible by ever expanding thought, and ever expanding thought is only possible by ever expanding directions to our thought brought about through language. It is a fact taken that to be conscious is to think. How could this be otherwise? Consciousness without thought just does not make sense. Imagine a state of consciousness without directional thought. What would it be like? It would be something never experienced, completely out of our understanding. Why? Because understanding itself is a directional thought process. If we say we are going outside our understanding then that is a world of void, and a world of void does not exist. Can such a world be contemplated in our thinking? Well, yes, but then it requires thinking, and thinking requires direction, and such direction requires language. Why does direction require language? Because there is no other way for human beings to articulate a directional thought. Could one point at an image without language? Well, one could have an image in mind, but the essence of saying something about it, of descriptive power, brings us back to the essence, to the power of language to direct. So what of this language of which we speak? Wittgenstein's private language argument points us towards the notion that language itself constantly develops and redevelops through human interaction. Descarte's cogito implies that thinking rules out doubt of one's own existence. But such thinking, to be valid, to make sense, to direct, must develop in a language that has developed, has been verified, by a plurality, by a plurality whose essence is social. Correct use of language symbols, i.e. words, requires that we verify and reverify the accuracy of such symbols. How do we do that? We do that in constant usage, in constant interaction, with other human beings. An individual using a private language could not be understood by others, his symbol system has not been verified by others, his meanings may not be your meanings. It follows from what we have said above that language is constructed, and is continually constructed, in a social context. Given our previous thoughts regarding verification this could not be otherwise. Language has a normative form. All language users are required, by their very use of the language, to verify the use of terms, grammar etc etc. As Wittgenstein cites (appropriately) games as a model, let us take a look. If I play e.g. Ludo, I am governed by the rules. It is not just that I may play dishonestly, for if I were to play at all that very dishonesty, to count as Ludo, would have to be rule governed. The rules of Ludo are Ludo, they are the essence and the constitution of it. Wittgenstein, particularly in his later writings, interweaves many concepts, and connects them in different and sometimes rather elusive ways. Wittgenstein sees concepts like emotions, sentiments and experiences in these interweaving maps. Of course these can be regarded as psychological concepts ** Language can be considered in another but related way, as embodying the elements of a cultural heritage. Language was seen as embodying the notion of higher culture in the arts, architecture etc. Over recent decades this has tended to shift to consider less tangible benefits, such things as oral traditions, cultural values and cultural identity. So language enables us to explore, through the achievements of past generations, cultural mores that may have laid unchallenged for many years. Many of these values and mores may be seen as independent of the language by which they are transmitted, but still this monumental accomplishment of mankind i.e. language, enables man to explore, to modify, to codify, to extend the boundaries of human experience. There are therefore massive implications for our Note on Cogito of Wittgenstein's work. Following Wittgenstein emotions and other psychological concepts can be termed depth grammar, and are distinguished by the fact that the third person of the present is recognised by observation, the first person is not. Taking Wittgenstein's well known pain example the sentence 'He is in pain' is a third person statement of an observational nature. The sentence 'I am in pain' is not derived from observation but from experience, it is an expression of that experience, it's essence is the experience. The asymmetry consists in the fact that predicting psychological attributes of others is warranted by what they do and say. By contrast, the use of such statements in the first person present tense does not rest on one's observation of one's own behaviour. Simon Blackburn concisely summarizes Aristotle's portrait of this "lofty character": "The great-souled man is of a distinguished situation, worthy of great things, 'an extreme in respect of the greatness of his claims, but a mean in (...) respect of the Tightness of them', perfectly virtuous, good at conferring benefits but ashamed of receiving them, neither humble nor vain. The combination involves proper pride or magnanimity." Such men will enter politics with the aim of preserving justice and working for the good of society, or they will exhibit great personal courage in battle, or, more generally, they will aim at virtuous action at all times, even when faced with painful choices and life-threatening circumstances. Historians disagree about whether Aristotle held that the great-souled man is motivated in part by a desire to be admired by others, but certainly he held that the great-souled man was capable of performing great and virtuous actions that would be admired.1 By the mid-eighteenth century, greatness of soul could be found in much less distinguished situations. Consider, for example, Laurence Sterne's Tristram Shandy. Tristram attributes greatness of soul to his mother for wanting to give birth to him under the care of a midwife rather than a doctor. His father thinks that turning down a large purse of money offered in exchange for naming one's son Judas is an act of greatness of mind. And occasionally "highmindedness " is used. The capacity to make magnanimous gestures is still widely felt to be a virtue. "Magnanimity" nowadays refers to a mix of unselfishness, generosity, the capacity to rise above petty feelings of resentment and revenge, and more generally and vaguely to a kind of nobility of heart and mind. These are features that Aristotle would recognize. But, it seems to me, we are prepared to apply the term to a far wider class of people than Aristotle would. Magnanimity is nowadays thought to be a virtue that can be exhibited by almost anyone. The first extended discussion in English-language philosophy of the concept of greatness of soul or mind is in David Hume's Treatise III iii 2, a section titled "Of greatness of mind." Hume's discussion contributed to a domesticated and democratized understanding of the concept, a more serious ancestor of the concept found in Tristram Shandy5 and The Wrecker. This volume of essays in honour of Philippa Foot constitutes a high quality Festschrift. There is no doubt that Philippa Foot's career is worthy of such a volume. She is one of the most influential philosophers of the past few decades and her work has given rise to, and seeded, much debate in contemporary moral philosophy. She has written on a wide variety of topics — virtue ethics, the doctrine of double effect, naturalism, and practical reasoning. The essays in this (...) volume touch on all of these issues. They are written by such distinguished philosophers as G. E. M. Anscombe, Simon Blackburn, Rosalind Hursthouse, Anthony Kenny, Gavin Lawrence, John McDowell, Warren Quinn, David Sachs, T. M. Scanlon, Michael Thompson, David Wiggins, and Bernard Williams. They all succeed in honouring Professor Foot's work. Meu objetivo neste texto é apresentar uma resposta cética ao argumento ontológico tal como aparece em algumas de suas principais variações. O que todas essas variações têm em comum é tentar provar a existência de Deus a priori. Sustentarei que o sucesso de qualquer argumento desse tipo depende de dois pressupostos fundamentais, o primeiro é que existência é uma propriedade e o segundo que é uma perfeição. Mesmo aceitando que existência seja uma propriedade, recusarei que possamos saber se ela é (...) uma perfeição e, portanto, que possamos saber se devemos atribuí-la a um ser perfeito. Serão trabalhadas quatro formulações diferentes desse argumento, começando por Anselmo, Descartes, e a formulação que Norman Malcom acredita haver em Anselmo. Por fim, considerarei a versão de Alvin Plantinga, que defende o argumento ontológico sem sustentar que existência é uma perfeição. Sustentarei que seu argumento falha em provar que Deus existe, pois é inválido. (shrink)
