DNA copy number variation (CNV) represents a considerable source of human genetic diversity. Recently,1 a global map of copy number variation in the human genome has been drawn up which reveals not only the ubiquity but also the complexity of this type of variation. Thus, two human genomes may differ by more than 20 Mb and it is likely that the full extent of CNV still remains to be discovered. Nearly 3000 genes are associated with CNV. This high degree of (...) variability with regard to gene copy number between two individuals challenges definitions of normality. Many CNVs are located in regions of complex genomic structure and this currently limits the extent to which these variants can be genotyped by using tagging SNPs. However, some CNVs are already amenable to genome‐wide association studies so that their influence on human phenotypic diversity and disease susceptibility may soon be determined. Next‐generation sequencing (NGS) technologies have revolutionised the analysis of genomic structural variants (SVs), providing significant insights into SV de novo formation based on analyses of rearrangement breakpoint junctions. The short DNA reads generated by NGS, however, have also created novel obstacles by biasing the ascertainment of SVs, an aspect that we refer to as the ‘short‐read dilemma’. For example, recent studies have found that SVs are often complex, with SV formation generating large numbers of breakpoints in a single event (...) (multi‐breakpoint SVs) or structurally polymorphic loci having multiple allelic states (multi‐allelic SVs). This complexity may be obscured in short reads, unless the data is analysed and interpreted within its wider genomic context. We discuss how novel approaches will help to overcome the short‐read dilemma, and how integration of other sources of information, including the structure of chromatin, may help in the future to deepen the understanding of SV formation processes. ABSTRACT16p11.2 deletion syndrome is a severe genetic disorder associated with the deletion of 27 genes from a Copy Number Variant region on human chromosome 16. Symptoms associated include cognitive impairment, language and motor delay, epilepsy or seizures, psychiatric disorders, autism spectrum disorder (ASD), changes in head size and body weight, and dysmorphic features, with a crucial need to define genes and mechanisms responsible for symptomatology. In this review, we analyze the clinical associations and biological pathways of 16p11.2 locus genes and (...) identify that a majority of 16p11.2 genes relate to metabolic processes. We present a hypothesis in which changes in the dosage of 16p11.2 metabolic genes contribute to pathology through direct or indirect alterations in pathways that include amino acids or proteins, DNA, RNA, catabolism, lipid, energy (carbohydrate). This hypothesis suggests that research into the specific roles of each metabolic gene will help identify useful therapeutic targets. (shrink)

Rare copy number variants have a prominent role in the aetiology of schizophrenia and other neuropsychiatric disorders. Substantial risk for schizophrenia is conferred by large CNVs at several loci, including microdeletions at 1q21.1, 3q29, 15q13.3 and 22q11.2 and microduplication at 16p11.2. However, these CNVs collectively account for a small fraction of cases, and the relevant genes and neurobiological mechanisms are not well understood. Here we performed a large two-stage genome-wide scan of rare CNVs and report the significant association of (...) copy number gains at chromosome 7q36.3 with schizophrenia. Microduplications with variable breakpoints occurred within a 362-kilobase region and were detected in 29 of 8,290 patients versus 2 of 7,431 controls in the combined sample. All duplications overlapped or were located within 89 kilobases upstream of the vasoactive intestinal peptide receptor gene VIPR2. VIPR2 transcription and cyclic-AMP signalling were significantly increased in cultured lymphocytes from patients with microduplications of 7q36.3. These findings implicate altered vasoactive intestinal peptide signalling in the pathogenesis of schizophrenia and indicate the VPAC2 receptor as a potential target for the development of new antipsychotic drugs. © 2011 Macmillan Publishers Limited. Crespi & Badcock (C&B) present an appealing and parsimonious synthesis arguing that schizophrenia and autism are differentially regulated by maternal versus paternal genomic imprinting, respectively. We argue that animal models related to schizophrenia and autism provide a useful platform to explore the mechanisms outlined by C&B. We also note that schizophrenia and autism share certain risk factors such as advanced paternal age. Apart from genomic imprinting, copy number variants related to advanced paternal age may also contribute to the differential (...) trajectory of brain development associated with autism and schizophrenia. Detection of genetic aberrations in prenatal samples, obtained through amniocentesis or chorion villus biopsy, is increasingly performed using chromosomal microarray (CMA), a technique that can uncover both aneuploidies and copy number variants throughout the genome. Despite the obvious benefits of CMA, the decision on implementing the technology is complicated by ethical issues concerning variant interpretation and reporting. In Belgium, uniform guidelines were composed and a shared database for prenatal CMA findings was established. This Belgian approach sparks discussion: it is (...) evidence-based, prevents inconsistencies and avoids parental anxiety, but can be considered paternalistic. Prenatal genetic diagnosis with new high-performance technologies such as genomic array adds great complexity to the ethical dilemmas that already exist in current medicine. The main objective of this study was to carry out an analysis and bioethical reflections centred on the outcome associated with the use of the genetic array technique in 185 pregnancies at the Hospital Universitario y Politécnico La Fe (Valencia, Spain). It is an observational, descriptive and cross-sectional study during the years 2014 to 2017, inclusive. We (...) analyse the results and the follow-up of the 185 cases in which this prenatal genetic study was carried out by array technique. Of the 185 prenatal genetic studies carried out, 165 showed no copy number variants (normal result) and in the 20 remaining pregnancies (10.81%), a dose change was detected. Abortion was carried out in 11 cases with pathological and/or probably pathological abnormalities. Of the 165 cases in which no dose variant was detected, an abortion was carried out in 49 cases, which represents 29.7%. The introduction of new genomic analysis techniques to invasive prenatal diagnosis highlights the ethical problems that arise above all in the interpretation of genetic variants detected and genetic counselling, while emphasising the need for correct informed consent and it adds, if possible, more controversy to a subject with great bioethical substance such as abortion. We report the identification of a recurrent, 520-kb 16p12.1 microdeletion associated with childhood developmental delay. The microdeletion was detected in 20 of 11,873 cases compared with 2 of 8,540 controls and replicated in a second series of 22 of 9,254 cases compared with 6 of 6,299 controls. Most deletions were inherited, with carrier parents likely to manifest neuropsychiatric phenotypes compared to non-carrier parents. Probands were more likely to carry an additional large copy-number variant when compared to matched controls. The clinical (...) features of individuals with two mutations were distinct from and/or more severe than those of individuals carrying only the co-occurring mutation. Our data support a two-hit model in which the 16p12.1 microdeletion both predisposes to neuropsychiatric phenotypes as a single event and exacerbates neurodevelopmental phenotypes in association with other large deletions or duplications. Analysis of other microdeletions with variable expressivity indicates that this two-hit model might be more generally applicable to neuropsychiatric disease. © 2010 Nature America, Inc. Cells mitigate the detrimental consequences of DNA damage on genome stability by attempting high fidelity repair. Homologous recombination templates DNA double‐strand break (DSB) repair on an identical or near identical donor sequence in a process that can in principle access the entire genome. Other physiological processes, such as homolog recognition and pairing during meiosis, also harness the HR machinery using programmed DSBs to physically link homologs and generate crossovers. A consequence of the homology search process by a long nucleoprotein filament (...) is the formation of multi‐invasions (MI), a joint molecule in which the damaged ssDNA has invaded more than one donor molecule. Processing of MI joint molecules can compromise the integrity of both donor sites and lead to their rearrangement. Here, two mechanisms for the generation of rearrangements as a pathological consequence of MI processing are detailed and the potential relevance for non‐allelic homologous recombination discussed. This manuscript reviews recent evidence supporting the utility of telomeres and mitochondrial DNA copy number (mtDNAcn) in detecting the biological impacts of adverse childhood experiences (ACEs) and outlines mechanisms that may mediate the connection between early stress and poor physical and mental health. Critical to interrupting the health sequelae of ACEs such as abuse, neglect, and neighborhood disorder, is the discovery of biomarkers of risk and resilience. The molecular markers of chronic stress exposure, telomere length and mtDNAcn, represent critical biological (...) links between ACEs and poor health outcomes. We examine how telomeres and mtDNAcn may exacerbate health disparities and contribute to the intergenerational transmission of trauma. Finally, we explore how these molecular markers of early stress exposure may help define the role of resilience and develop effective interventions to moderate ACE health risk impact. (shrink)

A number of general points behind the story of this paper may be worth setting out separately, now that we have come to the end.There is perhaps one obvious omission to be addressed right away. Although the word “information” has occurred throughout this paper, it must have struck the reader that we have had nothing to say on what information is. In this respect, our theories may be like those in physics: which do not explain what “energy” is (a notion (...) which seems quite similar to “information” in several ways), but only give some basic laws about its behaviour and transmission.The eventual recommendation made here has been to use a broad type-theoretic framework for studying various more classical and more dynamic notions of proposition in their interaction. This is not quite the viewpoint advocated by many current authors in the area, who argue for a whole-sale switch from a ‘static’ to a ‘dynamic’ perspective on propositions. This is not the place, however, to survey the conceptual arguments for and against such a more radical move.This still leaves many questions about possible reductions from one perspective to another. For instance, it would seem that classical systems ought to serve as a ‘limiting case’, which should still be valid after procedural details of some cognitive process have been forgotten. There are various ways of implementing the desired correspondence: e.g. by considering extreme cases with ⫅ equal to identity, or, in the pure relational algebra framework by considering only pairs (x, x). What we shall want then are reductions of dynamic logics, in those special cases, to classical logic. But perhaps also, more sophisticated views are possible. How do we take a piece of ‘dynamic’ prose, remove control instructions and the like, and obtain a piece of ‘classical’ text, suitable for inference ‘in the light of eternity’?There is also a more technical side to the matter of ‘reduction’. By now, Logic has reached such a state of ‘inter-translatability’ that almost all known variant logics can be embedded into each other, via suitable translations. In particular, once an adequate semantic has been given for a new system, this usually induces an embedding into standard logic: as we know, e.g., for the case of Modal Logic. Like-wise, all systems of dynamic interpretation or inference proposed so far admit of direct embedding into an ordinary ‘static’ predicate logic having explicit transition predicates (cf. van Benthem 1988b). Thus, our moral is this. The issue is not whether the new systems of information structure or processing are essentially beyond the expressive resources of traditional logical systems: for, they are not. The issue is rather which interesting phenomena and questions will be put into the right focus by them.The next broad issue concerns the specific use of the perspective proposed here, vis-à-vis concrete proposals for information-oriented or dynamic semantics. The general strategy advocated here is to locate some suitable base calculus and then consider which ‘extras’ are peculiar to the proposal. For instance, this is the spirit in which modal S4 would be a base logic of information models, and intuitionistic logicthe special theory devoting itself to upward persistent propositions. Or, with the examples in Section 4.1, the underlying base logic is our relational algebra, whereas, say, ordinary updates then impose special properties, such as ‘idempotence’: $$xRy \Rightarrow yRy$$ Does this kind of application presuppose the existence of one distinguished base logic, of which all others are extensions? This would be attractive-and some form of relational algebra or linear logic might be a reasonable candidate. Nevertheless, the enterprise does not rest on this outcome. What matters is an increased sensitivity to the ‘landscape’ of dynamic logics, just as with the ‘Categorial Hierarchy’ in Categorial Grammar (cf. van Benthem 1989a, 1991) where the family of logics with their interconnections seems more important than any specific patriarch.Finally, perhaps the most important issue in the new framework is the possibility of new kinds of questions arising precisely because of its differences from standard logic. Notably, given the option of regarding propositions as programs, it will be of interest to consider systematically which major questions about programming languages now make sense inside logic too.EXAMPLE. Correctness. Which dynamic proposition will take us from an information state satisfying A to one satisfying B? (This question needs refinement, lest there be trivial answers.)Determinism. Which propositions as programs are deterministic, in the sense of defining single-valued functions from states to states?Querying. What does it mean to ask for information in the present setting? (Again, individual types referring to e will be crucial here.)This is not merely an agenda for wishful thinking. Within Logic, there are various ways of introducing such concerns into semantics, especially, using tools from Automata Theory. (See van Benthem 1989c for further discussion of such computational perspectives in ‘cognitive programming’.)At least if one believes that ‘dynamics’ is of the essence in cognition (rather than a mere interfacing problem between the halls of eternal truth and the noisy streets of reality), the true test for the present enterprise is the development of a significant new research program not merely copying the questions of old. Over 80% of the genes in the E. coli chromosome express fewer than a hundred copies each of their protein products per cell. It is argued here that transcription of these genes is neither constitutive nor regulated by protein factors, but rather, induced by the act of replication. The utility of such replication‐induced (RI) transcription to the temporal regulation of synthesis of determinate quantities of low copy number (LCN) proteins is described. It is suggested that RI transcription may be necessitated, (...) as well as facilitated, by the folding of the bacterial chromosome into a compact nucleoid. Mechanistic aspects of the induction of transcription by replication are discussed with respect to the modulation of transcriptional initiation by negative supercoiling effects, promoter methylation status and derepression. It is shown that RI transcription offers plausible explanations for the constancy of the C period of the E. coli cell cycle and the remarkable conservation of gene order in the chromosomes of enteric bacteria. Some experimental tests of the hypothesis are proposed. (shrink)

The 4-page manuscript is part of the John Wild Autograph Collection at Princeton University (USA) and constitutes the immediate sequel to a similar fragment preserved in the Staatsarchiv Hamburg and published in Kant-Studien 77 (1986). The Princeton fragment was not included in volume 23 of the Akademie-Ausgabe and was unavailable to recent editors; it presents a number of (...) textual variants and allows new insights into Kant’s writing process. Hardback, 400.00 DKK.This volume offers a reliable and accurate scholarly edition of two collections of thirteenthcentury sophismata (logical and grammatical puzzles) contained in ms. Brugge, Stedelijke Openbare Bibliotheek 509 (=B) and (...) ms. Firenze, Biblioteca Medicea-Laurenziana 12 sin. 3 (=F). Taken together, these two collections constitute a set of twenty-three sophismata called "Sophismata Florentino-Brugensia" in the catalogue published by Sten Ebbesen and Frédéric Goubier (A Catalogue of Thirteenth-Century Sophismata [Paris: Vrin, 2010]). These sophismata were previously available only in partial editions. Specifically, the two versions of the sophisma "Omnis homo de necessitate est animal," previously both ascribed to Boethius of Dacia, were partially edited from F by Grabmann in 1940 and from B by Roos in 1962. Other sophismata in this collection have been previously edited by Ebbesen, but their editions should now be considered "obsolete," according to the editor himself (9). Each sophisma is identified by an S followed by a number (S1, S2, etc.). In turn, each sophisma deals with several issues or problems, each one of which is identified by a P followed by a number (P1, P2, etc.). The volume is very usefully completed by an index of explicit and implicit references to other works and an index of parallel passages, both compiled by Kristian Thomsen Purreskov (591–601). Finally, this edition is accompanied by a selective but still rich index of words, where special attention has been dedicated to the sophismata by Boethius of Dacia (603–24). All the material is presented in a clear and accurate way. There are only a few minor material errors (specifically, the running titles for problems in S4 are messy; at 33, "a*" should be read as "b*"; at 49, "S14" should be read as "S18").Sten Ebbesen is the sole editor of all sophismata except for the three that deal with grammatical subjects, for which Irène Rosier-Catach is the main editor, with Ebbesen serving as a coeditor.Concerning the authorship of each sophisma, Ebbesen follows the indications contained in F, but he also provides some independent discussions (24–26). Thus, he ascribes two sophismata to Boethius of Dacia, ten to Peter of Auvergne, one to an otherwise unknown Nicholas of Normandy, and the remaining ten to anonymous masters. Within the semiotic approach to explaining human behavior, individual actions can be understood as signs expressing senses of other actions. Such an understanding makes it possible to combine the description of actions in the individual and systemic societal perspective. The individual sense of an action refers to a finite number of other actions given to a person both in consciousness and in bodily experience as a whole. Social senses link actions into a single chain and are extracted from the senses (...) of previous actions. This model, while generally correct, is too abstract and requires a more detailed explanation of exactly how senses are extracted. The suggested possible explanation is that actions are mediated by situations in accordance with the formula of K. Lewin: the actual form of behavior is a function of the situation, understood as a set of properties of the acting person and her circumstances. The idea being expressed in the form of rules, according to which a typical form of behavior is performed by a person with a typical social status, being in a typical psychophysiological state and typical circumstances, gets a variant of the so-called “grammar of behavior”, explicating innate predispositions and implicit rules of culture. The question of how to understand the forms of behavior and situations typical for a particular culture can be solved on the basis of the biosemantics of R.G. Millikan. They can be understood as natural conventions — such that two conditions are sufficient for their existence: that they reproduce, and that this reproduction be based on the weight of precedents. Conventional language constructs are understood in biosemantics as lineages of tokens that were copied from each other and copies of which were used for repeated solutions to the same problem. They may have appeared by accident, but they survive and proliferate due to the performance of a vital function. At the same time, it is not at all necessary that the absolute majority of people conform to these conventions, just as the conventions do not have to be explicit prescriptions. Ideas about what forms of behavior are most appropriate in a given situation cannot be the same for different people, but this does not prevent the proliferation of conventional behavior. (shrink)

As the editor of the new Budé edition of Diodorus Siculus 19 has said, R is ‘the more often correct’ of the two main manuscripts and the other, F, has a number of acceptable variants; and she reckons the division between R and F to have been ‘fairly ancient’. Up until now, scholars who have attempted to incorporate Boyle's correspondence into their work have been thwarted by (inter alia) illegible (...) handwriting, foreign languages in the seventeenth-century versions, and scattered correspondence across a number of different countries on at least two continents. Michael Hunter and his co-editors, Antonio Clericuzio and Lawrence Principe, along with help from a staff of translators and editorial assistants, have succeeded brilliantly in creating order out of chaos.Given the length of time that Hunter et al. have been working on this edition and the extent to which cooperation has been sought and given by Boyle scholars worldwide, this Correspondence is as complete as is humanly possible. It is likely that in coming years stray letters will be found (most likely in private collections), but such finds will not be due to these editors' having failed to search assiduously for all extant correspondence. Next to completeness, the editorial methods and scholarly apparatus determine the usefulness of such an edition, and here again, Hunter and his co-editors have performed faultlessly. Hunter's introduction explains fully the decisions that were made concerning editorial choices (such as the choice of copy texts, etc.). In the letters themselves, the editorial annotations are easy to follow and arranged in such a way as to present a relatively uncluttered text (with textual variants being consigned to a section at the end of each volume). Editorial footnotes have been clearly distinguished from authorial footnotes. The editors have been quite successful in identifying correspondents and have provided useful cross-references in the footnotes to other relevant materials. In addition, each volume contains a section of brief biographical entries for those correspondents whose letters occur frequently in that volume.The editors' annotations are detailed and helpful and reflect years of dedication to the search for relevant information concerning Boyle's interests and his contemporaries. Throughout the entire Boyle Project, Hunter has elicited input from Boyle scholars on various people, topics, and references, and (as is the case with Boyle's Works) the result is an amazing amount of complementary information.Correspondence in a foreign language appears in both the original and in translation. This makes it possible for a scholar without competence in, for example, early modern Latin to have access to the content of the correspondence while allowing other scholars to check the accuracy of translations for themselves.Perhaps most useful of all the scholarly apparati is the glossary that appears at the end of each volume. Here one may find the meanings of the many seventeenth-century terms that are opaque to the typical twenty-first-century reader. Given the extent of Boyle's involvement in alchemy, without this glossary and its identification of the many alchemical terms it would be virtually impossible for a modern reader (even one who has studied chemistry) to make sense of many of the letters. Credit in this case goes to Lawrence Principe, who has contributed the fruit of his years devoted to the study of medieval and early modern alchemy. This was surely an advantage over previous scholars, who could only pick their way through the many volumes looking for information that might be relevant to their studies; even so, progress in pursuing a particular aspect of Boyle scholarship was tedious. Muslims are fundamentally interested in the practice of writing especially for scribing the copies of the Qur’ān. Later, the practice of scribing ḥadīths texts and writing diplomatic correspondence increased the demand for developing this practice. It is because the writing is based on a religious reference in Islamic societies; over time, the interest in writing and writing materials has also turned into an art form. Thus, writing and writing materials have been named with the selected words from the Qur’ān. Pencil, (...) book, pages (ṣuḥuf), line, stone tablet (alwāḥ) are some of the examples of those words. The writing constituted a series of professions. Calligraphers and warrāqs (book dealers/booksellers) are some examples in Islamic societies. Until the printing press became widespread, the books were written and reproduced by hand which is called istinsākh. Nowadays, these manuscripts are protected in libraries and digital archives. Codicology examines the external elements of these manuscripts such as ink, binding and paper. In addition, the critical edition method was used to bring out manuscripts to the surface. Critical edition of manuscripts is not only transferring the text to the computer. The critical edition is to compare manuscripts of work to reach the original text of the author. While doing this, the evaluation of the text has been held to reveal the historical value of it. In this article, the place of manuscripts in Islamic culture has been discussed and the basic principles of the critical edition, how to create the editing (dirāsa) and text (naṣṣ) sections of the critical edition are explained with examples. The examples were selected from the previous critical editions conducted by the author. This study aims to give an introduction to a very wide field of codicology and critical edition. This article is intended to provide basic information for researchers interested in codicology and critical edition.Summary: Classical Islamic writing culture has its method. For centuries, Muslims have written manuscripts according to this method. This method has been applied from writing the knowledge on paper to collecting and binding the fascicles.The adventure of creating a manuscript is a long process. A lot of people come around to contribute this process initiating from the writing of the first sentence. Producer of the knowledge: scientists, paper-producer: werrâq, the calligrapher: khaṭṭāṭ, bookseller, bookbinder, expert in the ink, naqqāsh who marbles the papers, sponsors of the project, collection and the librarian are some of the contributors. Today, this adventure continues with the participation of enthusiasts which are: the author who re-writes the manuscript to revive it, the restorer who repairs the damage of the manuscript, the expert who creates the digital copy and institutions which publishes the facsimile.Nowadays manuscripts are accepted as important scientific data and are examined in many ways other than their contents thus new specialities have been occurred. At universities, the institutes which examine manuscripts have been established and academic journals have been published. Moreover, the critical edition of manuscripts is the main subject of some of the M.A. and Ph.D. theses.The studies on critical edition, which initiated earlier in some of the western countries, have made a rapid development and created its method. In Turkey, there are many critical editions of works which are based on various manuscripts from Theology to Literature fields. However, there is no significant mutual method among the studies yet. Also, their understanding of critical edition differentiates. In those studies, it has to be examined that basic parameters such as the selection of convenient copy, access to all copies of manuscript or priority of copies are applied to critical edition process. Most of the time it is observed that the advisor’s way of the critical edition has shadows on studies. However, fundamentally critical edition process needs expert contribution itself. Difference between studies is related to the fact that the critical edition is relatively a new field of study in Turkey. Therefore, specific studies in the field of critical edition and codicology are still needed to be developed. On the other hand, there are various publications to establish an objective methodology of the critical edition. Significant studies are being held by the Center for Islamic Studies (ISAM) to establish a mutual language and method for critical edition studies. The factor that led to the emergence of this article is the effort to contribute to the realization of this method. The article discusses the principles to be followed during a critical edition process. Moreover, topics are explained practically with examples selected from manuscripts. Those examples have been chosen from the author’s previous critical edition works. The article would be considered as an “Introduction to Critical Edition” for the researchers who are new at this field. In this respect, the article aims to make a methodological contribution to the critical edition studies.There are many parts of a manuscript –something more than the written text on the page– which makes it a whole. These parts can be divided into internal and external elements of the manuscript. All of these are parts have different levels of contribution to the examination of the critical edition of the work and the interpretation of the texts.Some external elements of manuscript are: ink production and color, inkwell, production of paper, foliation, rule-borders, and frames, ruling board (misṭara), sewing of quires, gilt and gilding, bookbinding, stamping and tooling, frontispiece, cases and pouches, storage boxes and cabinets, flap, tabula ansata, the history of manuscript.The internal elements of the manuscript are: text of the manuscript, script, subject, authenticity, historical value and importance, proprietor, literary features, number of copies and textual variants, scribes and copyists, whether it has been falsified or not, sources used or referenced by the author, abbreviations, records of marginalia, colophon, glosses and scholia, ownership statements, seals and seal impressions, word transposition or transposition of words/letters, waqf-statements, correction signs and corrections, countermarks.While the internal elements of manuscript are the work of critical edition, the external elements of the text fall within the field of codicology. Although critical edition and codicology are considered as separate sciences, there are points where they can contribute to each other. For instance, the ink tone or binding style of a manuscript may help to determine the writing date range of it. The references used by the manuscript can give us an idea about the name or the subject of another manuscript. The literary characteristics of the manuscript may reflect the author's success in language and literature fields. Thus, we are able to inform that the critical edition process of a manuscript requires the evaluation of substantial information at the same time which is no different from an archaeologist carefully examining an arrowhead. Therefore, whatever is the relation between History and Archeology has; Islamic sciences have the same relationship with critical edition. They are both individual sciences with methods of their own and two inseparable common sciences. Thus, without the contribution of codicology or other sciences, rewriting a manuscript on a computer does not mean making a critical edition of it. According to this information, we can define the critical edition as follows, “Critical Edition is the process of reviving of any manuscript -which belongs to Islamic civilization- with comparison of all available copies to create a single text which is closest to the text of the author and to determine the sources which this main text is based, citations such as verses, hadiths and poetry.”For studies on critical edition, the priority should be given to the texts which will contribute to this science. Before initiating critical edition, the authenticity of the author of the manuscript should be determined precisely. Of course, having a person's name on the page is not enough for determination. All copies of the manuscript must be identified. From those copies, critical edition should be based on the text that the author has personally written or prepared as a draft and other copies should be compared with this. In the absence of the author’s authentic copy, new criteria will apply. For instance, the copy written by the closest student of the author or the copy with the closest writing date takes precedence over the copies with no date. After comparison of all copies, the differences are shown in the citation.Critical Edition consists of two sections entitled as Edition (Editing/Dirāsa) and Text (Naṣṣ):The Edition section includes: the author’s name, lineage, place and date of birth, scientific life of the author and his/her prominent students, works, the authentication document which is proven that the text is belong to the author, the place of the work in the history of science, studies about the work, bibliography, literary characteristic, terms in the text, the amount and characteristics of the copies, the characteristic of the main copy which is determined as the fundamental text for the research, the rules and principles applied during the critical edition, the digital images of the first and last pages of the copies used. The Edition section is the part that demonstrates the reliability of the study. All external elements of writing are being introduced here. The importance of the text is confirmed by this edition process. Thus, the final shape of the edition section must be shaped by reading and understanding the text.In the text section, the main aim is to reach the very first text which has been written originally by the author. In this section, principles of morality and objectivity are followed. The text is preserved; additions or subtractions are not made. Cited sources at the manuscript are being found. Verses and ḥadīths are written with their sources. Poems are found in Dīwāns. Text is made legible with punctuation and pilcrow. Proper names, dates of death are written together. Page numbers in the manuscript are shown in square brackets. Some simple grammatical errors are corrected without interfering with the main text. Mostly the reason for this is the letters used for men or women. At the end of the study, a bibliography with all the resources used during the critical edition process is added. The Islamic codicology and manuscripts appear to receiving interest especially in academic studies. Considering that many manuscripts from the Ottoman Era are still waiting to be revived thus, we may come across profound critical edition works in the near future. (Monaco: Editions du Rocher, 1961. Pp. 505 + tables and 3 portraits of Pascal. 16.80 N.F.) This edition of the Pensdes by the late Abb~ Steinmann claims to be the first to utilize the radical discoveries of Tourneur and Lafuma and to incorporate the revisions of the text resulting from their (...) work, while presenting a readable Pascal, unencumbered by tons of erudition. The achievement of Tourneur and Lafuma is one of the most remarkable of modern scholarship. They have shown that the standard text of Pascal was not that which the author left to posterity, and that the manuscript copy (not in Pascal's hand) in the Biblioth~que National, 9203, preserves Pascal's original organization to the extent that he had completed his work, and preserves Pascal's order of the remaining fragments; whereas the holograph manuscript, BN.9202, represents a posthumous ordering of the materials from the early eighteenth century. On the basis of a really fantastic amount of detailed analysis of the paper, the ink, the glue, etc., Tourneur and Lafuma have brought about a monumental revision of the text of one of France's major classics, three centuries after the author's death. It is now finally possible, after a wide variety of reconstructions over a period of almost 300 years since the first edition of the Pensdes, to read the work as Pascal left it, and to see it in the form that Pascal had given it. The revised edition put out by I.afuma in 1951 was primarily a scholar's edition, incorporating all the details that were vital in convincing people that BN.Ms.9203 was the correct text, and that it contained a mine of information about variants. The present edition by Steinmann is an attempt to present the revised text without all of the encumbrances of scholarship, thereby preserving the Pens~es as a readable document. This edition is elegantly printed, following the main classifications of the Lafuma edition, with some of the variants appearing in the margins, and lots of notes in the back giving translations of Biblical and other texts, and some relevant data. In some of the sections the order of the Pens~es differs to some extent from Lafuma's text, and no explanation is offered for the variation. The excellent printing, separation of variants from text, and the absence of footnotes certainly make Steinmann's edition easily readable. The volume includes a section of personal notes of Pascal not intended for publication ("The Memorial," "Mystery of Jesus," and other items), twenty-seven sections classified by Pascal, and the unclassified Pens~es, given in the order of BN.Ms.9203 (excluding the sections on miracles, on the grounds that these were not intended as part of the same work). One grave difficulty in using any of the revised editions is that of locating passages known according to their numbers in the Brunschvicg edition. Stcinmann offers a concordance which is only partially helpful, giving the pages in his edition on which the Brunschvicg items appear. This makes it difficult to identify the Brunschvicg equivalent of one of Steinmann's passages, but not vice versa. This problem, and several others, have been solved in a more recent edition done by Lafuma (Pascal, Oeuvres completes, Macmillan, 1963). Lafuma has presented the text with each pens~e having two numbers, its new one as it appears in the revised text and its Brunschvicg number. (Thus the crucial text on the Wager is now 418-233. Steinmann did not number the individual pens~es.) The variants are given in parentheses in italics, and other features of the author's original are preserved without causing confusion or clutter. Current understanding of the development of quantity representations is based primarily on performance in the number‐line task. We posit that the data from number‐line tasks reflect the observer's underlying representation of quantity, together with the cognitive strategies and skills required to equate line length and quantity. Here, we specify a unified theory linking the underlying psychological representation of quantity and the associated strategies in four variations of the number‐line task: the production and estimation variations of the bounded and unbounded number‐line (...) tasks. Comparison of performance in the bounded and unbounded number‐line tasks provides a unique and direct way to assess the role of strategy in number‐line completion. Each task produces a distinct pattern of data, yet each pattern is hypothesized to arise, at least in part, from the same underlying psychological representation of quantity. Our model predicts that the estimated biases from each task should be equivalent if the different completion strategies are modeled appropriately and no other influences are at play. We test this equivalence hypothesis in two experiments. The data reveal all variations of the number‐line task produce equivalent biases except for one: the estimation variation of the bounded number‐line task. The tableaux-constructions have a number of properties which advantageously distinguish them from equivalent axiomatic systems . The proofs in the form of tableaux-constructions have a full accordance with semantic interpretation and subformula property in the sense of Gentzen’s Hauptsatz. Method of tatleaux-construction gives a good substitute of Gentzen’s methods and thus opens a good perspective for the investigations of theoretical as well as applied aspects of logical calculi. It should be noted that application of tableau method in modal, tense, relevant (...) and other non-classical logics is connected with serious difficulties. Tableaux variants are constructed only for a few normal modal systems. As to relevant and paraconsistent logic, the absence of its tableau variants may be considered as a question of special interest. We shall formulate the tableaux for propositional modal system S4.1, S4.2, S4.3, S4.4 and relevant R∗ and E ∗ using Beth’s tableaux construction with indexed formulas. (shrink)

A number of significant contributions in the last four decades show that non-normal modal logics can be fruitfully employed in several applied fields. Well-known domains are epistemic logic, deontic logic, and systems capturing different aspects of action and agency such as the modal logic of agency, concurrent propositional dynamic logic, game logic, and coalition logic. Semantics for such logics are traditionally based on neighbourhood models. However, other model-theoretic semantics can be used for this purpose. Here, we systematically study multi-relational structures, (...) whose investigation is still relatively underdeveloped. After a brief introduction to two different versions of multi-relational semantics – which we call strong and weak multi-relational semantics – we proceed to study several modal schemata. Special attention is paid to the schemata CON and D. Finally we offer completeness proofs for several systems using both strong and weak semantic tools: The proofs thus cover both classical system.. Infinite time Turing machines represent a model of computability that extends the operations of Turing machines to transfinite ordinal time by defining the content of each cell at limit steps to be the lim sup of the sequences of previous contents of that cell. In this paper, we study a computational model obtained by replacing the lim sup rule with an ‘eventually constant’ rule: at each limit step, the value of each cell is defined if and only if the content (...) of that cell has stabilized before that limit step and is then equal to this constant value. We call these machines weak infinite time Turing machines. We study different variants of wITTMs adding multiple tapes, heads, or bidimensional tapes. We show that some of these models are equivalent to each other concerning their computational strength. We show that wITTMs decide exactly the arithmetic relations on natural numbers. (shrink)

Numbers are fundamental to our understanding of, and survival in, the environment. Not surprisingly, numbers represent an important psychological dimension in triggering synaesthetic experiences, such as in digit-colour synaesthesia, or number-space synaesthesia. Another important consideration is directionality in synaesthesia, in that we might ask whether the stimulus and response in any given synaesthetic variant can also work on the opposite way. Most studies have documented the typical direction of the synaesthetic experience from the inducer to the concurrent. However, it seems (...) that some synaesthetes do show bi-directionality, that is, their concurrent might also trigger the inducer either at an implicit level, or even at the explicit level that reaches perceptual awareness. We discuss these two issues in this book chapter. We will first explore synesthesia and automaticity where numbers are concerned, followed by a discussion on synaesthesia and directionality. The present study assesses imitative ability in chimpanzees and human children. A direct comparison of these two species was conducted in an object-manipulation task. The subjects were required to copy the model stack by stacking colored blocks in the same order as the model. Four juvenile/adolescent chimpanzees failed to copy the model stack even after a long training-period. Two adult chimpanzees eventually learned to copy the model stack of two blocks. However, they failed to copy the model of three blocks, (...) and analysis of their stacking patterns revealed that they only focused on the color of the top block in the model. Human children started to copy the model of two blocks when they were two years of age and gradually increased the number of successfully copied blocks. The results from both chimpanzees and humans are discussed in terms of the social intelligence involved in object manipulation. (shrink)

The article uses conceptual metaphor theory to analyse how the concept of “copy” in copyright law is expanding in a digital society to cover more phenomena than originally intended. For this purpose, the legally accepted model for valuing media files in the case against The Pirate Bay (TPB) is used in the analysis. When four men behind TPB were convicted in the District Court of Stockholm, Sweden, on 17 April 2009, to many, it marked a victory over online piracy for (...) the American and Swedish media corporations. The convicted men were jointly liable for the damages of roughly EUR 3.5 million. But how do you calculate damages of file sharing? For example, what is the value of a copy? The article uses a model for valuating files in monetary numbers, suggested by the American plaintiffs and sanctioned by the District Court in the case against the BitTorrent site TPB, in order to calculate the total value of an entire, and in this anonymous other, BitTorrent site. These calculated hypothetical figures are huge—EUR 53 billion—and grow click by click which, on its face, questions some of the key assumptions in the copy-by-copy valuation that are sprung from analogue conceptions of reality, and transferred into a digital context. This signals a (legal) conceptual expansion of the meaning of “copy” in copyright that does not seem to fit with how the phenomenon is conceptualised by the younger generation of media consumers. Genetic research into ageing, longevity and late-onset disease is becoming increasingly common. Yet, there is a paucity of knowledge related to clinical actionability and the return of pathogenic variants to otherwise healthy elderly individuals. Whether or not genetic research in the elderly should be managed differently from standard practices adapted for younger populations has not yet been defined. In this article, we provide an overview of ethical and practical challenges in preparing for a genetic study of over 14 000 (...) healthy Australians aged 70 years or older enrolled in the ASPirin in Reducing Events in the Elderly Healthy Ageing Biobank. At the time of consent, all participants in this study were free of life-threatening illness, cardiovascular disease or cognitive impairment. ASPREE is thus a cohort of healthy elderly individuals with seemingly minimal burden of genetic disease recruited without ascertainment bias. The cohort presents a unique opportunity to address the penetrance of known pathogenic variants in a population without disease symptoms; however, it also raises a number of ethical concerns regarding the interpretation and disclosure of variants with known clinical actionability. Some of the challenges include how to manage the interpretation, disclosure and actioning of pathogenic variants found in otherwise healthy elderly adults without disease symptoms, whether or not to disclose findings for the benefit of family members rather than elderly consented donors themselves, how to manage the return of genetic findings to the elderly individuals who are now in severe cognitive decline or terminal illness, how to ensure quality of information and clinical service upon disclosure of results to this demographic and how to prepare for the insurance implications of disclosing genetic information under Australian law. The very high genome copy number in cytoplasmic organelles is a puzzling fact in cell biology. It is proposed here that high copy number reflects an increased need for organellar ribosomes that can only be satisfied by the increased ribosomal RNA gene number that results from genome multiplication.

Novel methods such as mass‐spectrometry enable a view of the proteomes of cells in unprecedented detail. Recently, these efforts have culminated in quantitative measurements of the number of copies per cell for most expressed proteins in organisms ranging from bacteria to mammalian cells. Here, we estimate the expected total number of proteins per unit of cell volume using known parameters related to the composition of cells such as the fraction of cell mass that is protein, and the average protein length. (...) Using simple arguments, we estimate a range of 2–4 million proteins per cubic micron (i.e. 1 fL) in bacteria, yeast, and mammalian cells. Interestingly, we find that measured values that are reported for fission yeast and mammalian cells are often about 3–10 times lower. We discuss this apparent discrepancy and how to use the estimate as benchmark to recalibrate proteome‐wide quantitative censuses or to revisit assumptions about cell composition. (shrink)

The occurrence of a new strain of SARS-CoV-2 cannot be ruled out. Therefore, this study seeks to investigate the possible effects of a hypothetical imperfect anti-COVID-19 vaccine on the control of not only the first variant of SARS-CoV-2 but also the second variant of SARS-CoV-2. We further examine the rates and a, escape of quarantined infectious individuals from isolation centers. The control R c and basic reproduction numbers R 0 are computed which gives assess to obtain asymptotic stability of disease-free (...) equilibrium point globally and the existence of a unique persistent equilibrium solution. Numerical results reveal that people infected with the second strain who are vaccinated with an imperfect vaccine are under control but the prevalence of the second variant enhances the prevalence of the first variant. Thus, discovering a vaccine that is effective for the prevention of variant 2 is necessary for the control of COVID-19. Numerical results also reveal that increase in the rate at which individuals infected with the first variant escape the isolation center gives rise to the population infected with the first variant and lowers the peak of the population infected with the second variant. This is probably because individuals infected with the second variant appear to be more careful with their lives and get vaccinated more than individuals infected with the first variant. (shrink)

IN Hilbert's theory of the foundations of any given branch of mathematics the main problem is to establish the consistency (of a suitable formalisation) of this branch. Since the (intuitionist) criticisms of classical logic, which Hilbert's theory was intended to meet, never even alluded to inconsistencies (in classical arithmetic), and since the investigations of Hilbert's school have always established much more than mere consistency, it is natural to formulate another general problem in the foundations of mathematics: to translate statements of (...) theorems and proofs in the branch considered into those of some preferred system, where the translation must satisfy certain appropriate conditions (interpretation). The problem is relative to the choice of preferred system, as is Hilbert's consistency problem since he required the consistency to be established by particular methods (finitist ones). A finitist interpretation of classical number theory, which has been published in full detail elsewhere, is here described by means of typical examples. Partial results on analysis (theory of arbitrary functions whose arguments and values are the non-negative integers) are here presented for the first time. One of these results is restricted to functions whose values are bounded; its interest derives from the fact that real numbers may be represented by such functions. It is hoped that diverse general observations and comments, which would bore the specialist, may be of help to the general reader. Or very nearly so, at any rate, for there is the famous missing shade ofblue to take into account. There seems to be another copy thesis in Hume, however, (...) and one on which Hume places a great deal ofweight. We find it expressed early on in the Treatise, incorporated into Hume's discussion of space and time. He says: Wherever ideas are adequate representations of objects, the relations, contradictions and agreements of the ideas are all applicable to the objects; and this we may in general observe to be the foundation of all human knowledge. But our ideas are adequate representations of the most minute parts of extension; and thro' whatever divisions and subdivisions we may suppose these parts to be arriv'd at, they can never become inferior to some ideas, which we form. The plain consequence is, that whatever appears impossible and contradictory upon the comparison of these ideas, must be really impossible and contradictory, without any farther FogeUn has recently described this as a "remarkable passage," one which is "a match for anything found in the writings of the rationalists."2 Perhaps it is such a match, perhaps not, but Fogelin is certainly right to regard this as a remarkable passage, at least for Hume. After all, Hume here seems to be endorsing some form of representationalism, a doctrine we typically do not associate with Hume's philosophy. Two important questions emerge from this passage:just what are these adequate ideas ofwhich Hume speaks; and, in what sense can it be true that they form the foundation ofall ofour knowledge? I believe that a correct answer to each of these questions has some strong imphcations for our understanding ofHume's philosophy. I. Humean Adequate Ideas So far as I can discover, the above-quoted passage is the Only place where Hume talks about adequate ideas. The only text which I have Volume XVII Number 1 51 GEORGE S. PAPPAS found which even suggests the same sentiments occurs in "Of the Passions" where Hume discusses ideas and truth (T 448-49), but no mention is made there of adequate ideas. So I think we have to concentrate on the passage from the Treatise in the attempt to understand what Hume is telling us. Hume seems to refer to adequacy as a feature ofindividual ideas, and also to groups or systems ofideas. The latter is suggested by his reference to relations, contradictions, and agreements between ideas, while the former is indicated by the first clause ofthe quoted passage, where Hume mentions adequacy but makes no reference to relations between ideas. Instead, adequacy in the relationsbetween ideas seems to be a consequence of adequacy of individual ideas. Moreover, that individual ideas are supposed to be adequate is made clear from the argument Hume immediately gives regarding the alleged infinite divisibility of space. He writes: I first take the least idea I can form ofa part ofextension, and beingcertainthatthereis nothingmoreminute than thisidea, I conclude, that whatever I discover by its means must be a real quality ofextension. (T 29) Hume's reasoning here can be interpreted in two different ways, but both rest on the adequacy of individual ideas. He might be read as saying that one starts with a least-sized idea, and infers that there are bits of extension which are the same size as the least-sized idea. The inference from the feature of the idea to the feature of the bit of extension rests on the claimed adequacy ofthe idea. The other reading of Hume's reasoning is that one starts with the least-sized idea and then infers that there is (a) a bit ofextended matter that small, and (b) that there is no smaller bit of extended matter. Ofthese two readings, I think the second is the right way to understand Hume here, for only it supports the argument's conclusion that space is not infinitely divisible.3 But notice that this second version ofHume... ABSTRACT When Henry Macomber published his census of owners of the first edition of the Principia in 1953, he believed the edition to be small, ‘perhaps not more than 250 copies’, an estimate that still enjoys currency. Lower estimates of the size of the first edition of the Principia were based partly on assessments regarding an inhospitable market for highly technical mathematical books, and partly on the presumption that the vaunted incomprehensibility of the Principia would have militated against a sizeable (...) edition. Our preliminary census more than doubles the number of identified copies, to 387—suggesting a much larger print run than commonly assumed – as well as encourages us to believe that there existed a wider, and competent, readership of the Principia from the start. The long-standing assumption regarding the recondite nature of Newton's science as presented in the Principia, together with claims concerning the scarcity of the book, brought many scholars to assume that Newton's masterpiece exerted little influence before the 1730s. The new empirical evidence presented in our census enables a reassessment of the early diffusion of the Principia in Europe which, in turn, would necessitate a major refinement of our understanding of the contribution of Newtonianism to Enlightenment science. The concept of individuality in quantum mechanics shows radical differences from the concept of individuality in classical physics, as E. Schrödinger pointed out in the early steps of the theory. Regarding this fact, some authors suggested that quantum mechanics does not possess its own language, and therefore, quantum indistinguishability is not incorporated in the theory from the beginning. Nevertheless, it is possible to represent the idea of quantum indistinguishability with a first-order language using quasiset theory (Q). In this work, we (...) show that Q cannot capture one of the most important features of quantum non-individuality, which is the fact that there are quantum systems for which particle number is not well defined. An axiomatic variant of Q, in which quasicardinal is not a primitive concept (for a kind of quasisets called finite quasisets), is also given. This result encourages the searching of theories in which the quasicardinal, being a secondary concept, stands undefined for some quasisets, besides showing explicitly that in a set theory about collections of truly indistinguishable entities, the quasicardinal needs not necessarily be a primitive concept. There is substantial evidence that in human mate choice, females directly select males based on male display of both physical and behavioral traits. In non-humans, there is additionally a growing literature on indirect mate choice, such as choice through observing and subsequently copying the mating preferences of conspecifics (mate choice copying). Given that humans are a social species with a high degree of sharing information, long-term pair bonds, and high parental care, it is likely that human females could avoid substantial (...) costs associated with directly searching for information about potential males by mate choice copying. The present study was a test of whether women perceived men to be more attractive when men were presented with a female date or consort than when they were presented alone, and whether the physical attractiveness of the female consort affected women’s copying decisions. The results suggested that women’s mate choice decision rule is to copy only if a man’s female consort is physically attractive. Further analyses implied that copying may be a conditional female mating tactic aimed at solving the problem of informational constraints on assessing male suitability for long-term sexual relationships, and that lack of mate choice experience, measured as reported lifetime number of sex partners, is also an important determinant of copying. The distribution of the flap allophone [ɾ] of American English, along with the other allophones of /t/,[t h,t =, ʔ, t] has been accounted for in various formal frameworks by assuming a number of different abstract mechanisms and entities. The desirability or usefulness of these formalisms is not at issue in the present paper. Instead, a computationally explicit model of categorization is used (Skousen 1989, 1992) in order to account for the distribution of the allophones of /t/ without recourse to (...) such formalisms. The simulations that were carried out suggest that they are not needed because analogy to surface apparent variables such as phones and word boundaries is sufficient to predict allophony. In analogy, the particular allophone of /t/ (i.e. [ɾ, t h, t =, ʔ, t]) that appears in a given context is determined on the basis of similarity to stored exemplars in the mental lexicon. From an acquisitional standpoint, categorization by analogy to stored exemplars dispenses with the need for rule induction although it does suggest that speakers group functionally related sounds into mental categories, a process that is influenced to a great deal by orthography. Analogy also explains the stochastic nature of linguistic performance. In the present study, 3,719 tokens of the allophones of the phoneme /t/ were extracted from the TIMIT corpus and constitute the database from which analogs were chosen. The variables used included the three phones or boundaries on either side of /t/, and the stress of the syllables preceding and following /t/. The model proves quite successful in predicting the correct allophone, and the errors made are generally possible alternative pronunciations (e.g. moun[ʔ]ain, moun[t h ]ain). The success rate changes little when only small sub-samples of the database are incorporated. In addition, exemplar-modeling is found to be quite robust because even when a feature such as stress is eliminated, (a feature which is critical in most rule approaches), allophony is still highly predictable. I argue that standard functionalism leads to absurd conclusions as to the number of minds that would exist in the universe if persons were duplicated. Rather than yielding the conclusion that making a molecule-by-molecule copy of a material person would result in two persons, it leads to the conclusion that three persons, or perhaps only one person, would result. This is absurd and standard functionalism should be abandoned. Social varieties of functionalism fare no better, though there is an Aristotelian variety (...) of functionalism that accepts irreducible finality that escapes this particular reductio. (shrink)

The development of digital technologies has opened the door to surprising possibilities for the future of humanity. The idea of creating a ‘Metaverse’ in which it is possible to build and interact with digital avatars of real deceased people raises a number of complex ethical and moral questions. The prospect of transferring memories and experiences into digital avatars or creating exact copies of the brain structures of real individuals raises questions regarding the nature of identity and consciousness. These virtual entities (...) could be used for emotional, commercial, or entertainment purposes, but also to fulfil sexual desires, opening a debate on the morality of such interactions. Furthermore, the total control we could exercise over these entities, similar to divine power, raises further ethical questions about responsibility and respect for virtual life. The discussion of these issues will become increasingly relevant as technology advances and it will be crucial to address them with an ethical and political approach that is also aware of their impact on society and the individual. We will analyse the problem by comparing the arguments that it is always wrong to have sexual relations with digital entities (copies of human beings), regardless of their moral relevance, with the arguments that it can be moral to have sex with them. The theory , axiomatized by the induction scheme for sharply bounded formulae in Buss’ original language of bounded arithmetic , has recently been unconditionally separated from full bounded arithmetic S2. The method used to prove the separation is reminiscent of those known from the study of open induction.We make the connection to open induction explicit, showing that models of can be built using a “nonstandard variant” of Wilkie’s well-known technique for building models of IOpen. This makes it possible to transfer (...) many results and methods from open to sharply bounded induction with relative ease.We provide two applications: the Shepherdson model of IOpen can be embedded into a model of , which immediately implies some independence results for ; extended by an axiom which roughly states that every number has a least 1 bit in its binary notation, while significantly stronger than plain , does not prove the infinity of primes.
