Philosophy of Experimental Biology explores some central philosophical issues concerning scientific research in experimental biology, including genetics, biochemistry, molecular biology, developmental biology, neurobiology, and microbiology. It seeks to make sense of the explanatory strategies, concepts, ways of reasoning, approaches to discovery and problem solving, tools, models and experimental systems deployed by scientific life science researchers and also integrates developments in historical scholarship, in particular the New Experimentalism. It concludes that historical explanations of scientific change that are based on local laboratory (...) practice need to be supplemented with an account of the epistemic norms and standards that are operative in science. This book should be of interest to philosophers and historians of science as well as to scientists. (shrink)

Recent discussion of the statistical character of evolutionary theory has centered around two positions: (1) Determinism combined with the claim that the statistical character is eliminable, a subjective interpretation of probability, and instrumentalism; (2) Indeterminism combined with the claim that the statistical character is ineliminable, a propensity interpretation of probability, and realism. I point out some internal problems in these positions and show that the relationship between determinism, eliminability, realism, and the interpretation of probability is more complex than previously assumed (...) in this debate. Furthermore, I take some initial steps towards a more adequate account of the statistical character of evolutionary theory. (shrink)

The recent literature on causality has seen the introduction of several distinctions within causality, which are thought to be important for understanding the widespread scientific practice of focusing causal explanations on a subset of the factors that are causally relevant for a phenomenon. Concepts used to draw such distinctions include, among others, stability, specificity, proportionality, or actual-difference making. In this contribution, I propose a new distinction that picks out an explanatorily salient class of causes in biological systems. Some select causes (...) in complex biological systems, I argue, have the property of enabling coherent causal control of these systems. Examples of such control variables include hormones and other signaling molecules, e.g., TOR (target of rapamycin), morphogens or the products of homeotic selector genes in embryonic pattern formation. I propose an analysis of this notion based on concepts borrowed from causal graph theory. (shrink)

The notion of the unconscious is central to Freudian theory, and is at the same time dependent on a network of other concepts and assumptions. The theory as a whole is best understood as a historical anthropology, in the double sense that it reflects a historical transformation of the human condition and that its frame of reference is embedded in the cultural universe of a historical epoch. A critical reconstruction of the psychoanalytical project, now urgently needed, therefore faces a double (...) task: it must confront new experiences and developments which have changed the structures of human subjectivity and being-in-the-world, and it must involve a thoroughgoing examination of the conceptual blockages and imbalances built into Freud's successive systems. Both the 20th-century history of psychoanalysis and the new critical perspectives must be situated in the context of a long-term process of individualization; but they also reflect changing perceptions and interpretations of otherness, internal as well as external, and are, in that regard, related to the transformations of art and religion. I present a reconstruction of F.H.C. Crick's two 1957 hypotheses "Sequence Hypothesis" and "Central Dogma" in terms of a contemporary philosophical theory of causation. Analyzing in particular the experimental evidence that Crick cited, I argue that these hypotheses can be understood as claims about the actual difference-making cause in protein synthesis. As these hypotheses are only true if restricted to certain nucleic acids in certain organisms, I then examine the concept of causal specificity and its potential to counter claims about (...) causal parity of DNA and other cellular components. I first show that causal specificity is a special kind of invariance under interventions, namely invariance of generalizations that range over finite sets of discrete variables. Then, I show that this notion allows the articulation of a middle ground in the debate over causal parity. (shrink)

Causal selection is the task of picking out, from a field of known causally relevant factors, some factors as elements of an explanation. The Causal Parity Thesis in the philosophy of biology challenges the usual ways of making such selections among different causes operating in a developing organism. The main target of this thesis is usually gene centrism, the doctrine that genes play some special role in ontogeny, which is often described in terms of information-bearing or programming. This paper is (...) concerned with the attempt of confronting the challenge coming from the Causal Parity Thesis by offering principles of causal selection that are spelled out in terms of an explicit philosophical account of causation, namely an interventionist account. I show that two such accounts that have been developed, although they contain important insights about causation in biology, nonetheless fail to provide an adequate reply to the Causal Parity challenge: Ken Waters's account of actual-difference making and Jim Woodward's account of causal specificity. A combination of the two also doesn't do the trick, nor does Laura Franklin-Hall's account of explanation (in this volume). We need additional conceptual resources. I argue that the resources we need consist in a special class of counterfactual conditionals, namely counterfactuals the antecedents of which describe biologically normal interventions. (shrink)

Darwin famously held that his use of the term "chance" in evolutionary theory merely "serves to acknowledge plainly our ignorance of the causes of each particular variation". Is this a tenable view today? Or should we revise our thinking about chance in evolution in light of the more advanced, quantitative models of Neo-Darwinian theory, which make substantial use of statistical reasoning and the concept of probability? Is determinism still a viable metaphysical doctrine about biological reality after the quantum revolution in (...) physics, or dowe have to abandon it in favor of an objective indeterminism? In light of such reflections, what is the relevant interpretation of probability in evolutionary theory? Do biologists use the concept of probability because they are finite cognitive agents or because the evolutionary process is fundamentally probabilistic? In this paper, I will show that we do not yet fully understand the nature of chance in evolution. (shrink)

This paper takes as a starting point a recent development in privacy-debates: the emphasis on social and institutional environments in the definition and the defence of privacy. Recognizing the merits of this approach I supplement it in two respects. First, an analysis of the relation between privacy and autonomy teaches that in the digital age more than ever individual autonomy is threatened. The striking contrast between on the one hand offline vocabulary, where autonomy and individual decision making prevail, and on (...) the other online practices is a challenge that cannot be met in a social approach. Secondly, I elucidate the background of the social approach. Its importance is not exclusively related to the digital age. In public life we regularly face privacy-moments, when in a small distinguished social domain few people are commonly involved in common experiences. In the digital age the contextual integrity model of Helen Nissenbaum has become very influential. However this model has some problems. Nissenbaum refers to a variety of sources and uses several terms to explain the normativity in her model. The notion ‘context’ is not specific and faces the reproach of conservatism. We elaborate on the most promising suggestion: an elaboration on the notion ‘goods’ as it can be found in the works of Michael Walzer and Alisdair Macintyre. Developing criteria for defining a normative framework requires making explicit the substantive goods that are at stake in a context, and take them as the starting point for decisions about the flow of information. Doing so delivers stronger and more specific orientations that are indispensible in discussions about digital privacy. (shrink)

Moralisches Handeln ist durch zwei Intuitionen gepragt: Wir haben besondere Pflichten gegenuber den Unsrigen, und zum moralischen Handeln gehort die Einnahme eines unparteiischen Standpunktes. Allerdings geraten diese Intuitionen in zahlreichen Situationen in Konflikt miteinander. In dieser Arbeit wird gezeigt, dass der Multi-Ebenen-Konsequentialismus den Konflikt zwischen den beiden Intuitionen aufzulosen vermag. Im Zuge dessen wird der Einwand, dass konsequentialistische Theorien unplausibel seien, weil sie besondere Pflichten nicht angemessen berucksichtigen, zuruckgewiesen.

This Ph.D. thesis provides a pilosophical account of the structure of the evolutionary synthesis of the 1930s and 40s. The first, more historical part analyses how classical genetics came to be integrated into evolutionary thinking, highlighting in particular the importance of chromosomal mapping of Drosophila strains collected in the wild by Dobzansky, but also the work of Goldschmidt, Sumners, Timofeeff-Ressovsky and others. The second, more philosophical part attempts to answer the question wherein the unity of the synthesis consisted. I argue (...) that it exemplifies a weak of form of explanatory unification. Psychologists and neuroscientists extensively rely on computational models for studying and analyzing the human mind. Traditionally, such computational models have been hand-designed by expert researchers. Two prominent examples are cognitive architectures and Bayesian models of cognition. Although the former requires the specification of a fixed set of computational structures and a definition of how these structures interact with each other, the latter necessitates the commitment to a particular prior and a likelihood function that – in combination with Bayes' rule – (...) determine the model's behavior. In recent years, a new framework has established itself as a promising tool for building models of human cognition: the framework of meta-learning. In contrast to the previously mentioned model classes, meta-learned models acquire their inductive biases from experience, that is, by repeatedly interacting with an environment. However, a coherent research program around meta-learned models of cognition is still missing to date. The purpose of this article is to synthesize previous work in this field and establish such a research program. We accomplish this by pointing out that meta-learning can be used to construct Bayes-optimal learning algorithms, allowing us to draw strong connections to the rational analysis of cognition. We then discuss several advantages of the meta-learning framework over traditional methods and reexamine prior work in the context of these new insights. (shrink)

This paper examines causal theories of reference with respect to how plausible an account they give of non-physical natural kind terms such as ‘gene’ as well as of the truth of the associated theoretical claims. I first show that reference fixism for ‘gene’ fails. By this, I mean the claim that the reference of ‘gene’ was stable over longer historical periods, for example, since the classical period of transmission genetics. Second, I show that the theory of partial reference does not (...) do justice to some widely held realist intuitions about classical genetics. This result is at loggerheads with the explicit goals usually associated with partial theories of reference, which is to defend a realist semantics for scientific terms. Thirdly, I show that, contrary to received wisdom and perhaps contrary to physics and chemistry, neither reference fixism nor partial reference are necessary in order to hold on to scientific realism about biology. I pinpoint the reasons for this in the nature of biological kinds, which do not even remotely resemble natural kinds (i.e., Lockean real essences) as traditionally conceived. (shrink)

Do people share their feelings of guilt with others and, if so, what are the reasons for doing this or not doing this? Even though the social sharing of negative emotional experiences, such as regret, has been extensively studied, not much is known about whether people share feelings of guilt and why. We report three studies exploring these questions. In Study 1, we re-analysed data about sharing guilt experiences posted on a social website called “Yahoo Answers”, and found that people (...) share intrapersonal as well as interpersonal guilt experiences with others online. Study 2 found that the main motivations of sharing guilt (compared with the sharing of regret) were “venting”, “clarification and meaning”, and “gaining advice”. Study 3 found that people were more likely to share experiences of interpersonal guilt and more likely to keep experiences of intrapersonal guilt to themselves. Together, these studies contribute to a further understanding of the social sharing of the emotion guilt. (shrink)

I want to exhibit the deeper metaphysical reasons why some common ways of describing the causal role of genes in development and evolution are problematic. Specifically, I show why using the concept of information in an intentional sense in genetics is inappropriate, even given a naturalistic account of intentionality. Furthermore, I argue that descriptions that use notions such as programming, directing or orchestrating are problematic not for empirical reasons, but because they are not strictly causal. They are intentional. By contrast, (...) other notions that are part of the received view in genetics and evolutionary theory are defensible if understood correctly, in particular the idea that genes are the main replicators in evolution. The paper concludes that dropping all intentional or intentionally laden concepts does not force us to accept the so-called causal parity thesis, at least not in its stronger form. (shrink)

In this chapter, we discuss a specific kind of progress in economics, namely, progress that is pushed by the repeated use of mathematical models in most sub-branches of economics today. We adopt a functional account of progress to argue that progress in economics occurs via the use of what we call ‘common recipes’ and the use of model templates to define and solve problems of relevance for economists. We support our argument by discussing the case of twentieth-century business cycle research. (...) By presenting this case study in detail, we show how model templates are not only re-applied to different phenomena. We also show how scientists come up with them in the first place and how – once they are considered less useful – they are replaced with new ones. Finally, our case also illustrates that it is not only the mathematical structure that is re-used but that such a re-use also requires a shared conceptual vision of core properties of the phenomenon. If that vision is not shared anymore among economists, a model template can become useless and has to be replaced – sometimes through overcoming resistance – with a different one. (shrink)

Metaphors play a crucial role in the understanding of science. Since antiquity, metaphors have been used in technical texts to describe structures unknown or unnamed; besides establishing a terminology of science, metaphors are also important for the expression of concepts. However, a concise terminology to classify metaphors in the language of science has not been established yet. But in the context of studying the history of a science and its concepts, a precise typology of metaphors can be helpful. Metaphors have (...) a lot in common with models in science, as has been observed already. In this paper, therefore, I suggest a typology of metaphor in ancient science to fill this terminological gap by using concepts applied to the classification of models in science, as coined by Rom Harré. I propose to differentiate between homeoconceptual metaphors and paraconceptual metaphors. Furthermore, functional and structural aspects of metaphors in ancient science are taken into account. Case studies from ancient texts displaying metaphors in ancient science are presented and classified following the outlined typology of metaphors. (shrink)

L’auteur, qui se propose de publier, pour le bicentenaire de la naissance d’Édouard Reuss , sa correspondance avec Michel Nicolas , présente l’état de ces lettres inédites et les circonstances de leur rédaction. Il montre qu’elles éclairent l’élaboration de la production littéraire des deux protagonistes et l’évolution de la théologie protestante au XIX e siècle en France. Pour illustrer le combat commun des deux correspondants pour le progrès des sciences théologiques en France, il présente enfin les passages qui concernent le (...) projet de création d’une revue scientifique. Il suggère au passage l’influence insoupçonnée de M. Nicolas sur la théologie protestante française, en particulier sur l’évolution des sciences bibliques. The author, who proposes to publish, for the bicentennial of Edouard Reuss’ birth , his correspondence with Michel Nicolas , presents the state of these yet unpublished letters and the circumstances in which they were written. He shows that they enlighten the literary production of both protagonists and the evolution of French Protestant theology in the 19th century. To illustrate their common struggle for the advance of theological sciences in France, he presents at last passages which concern the project to create a scientific periodical. He also suggests the unsuspected influence of M. Nicolas on French Protestant theology, in particular on the evolution of biblical sciences. (shrink)

Templates travel because they offer a tractable format that can be used for model-building in a variety of domains. It is often because of this quality that a particular template is chosen. But one cannot assume that there are always templates ready to model a new phenomenon, and moreover, templates have also been designed at some point. A critical aspect of this designing process is the choice of the mathematical objects with which one hopes to capture this phenomenon. This means (...) that one has to assess which of the properties of different kinds of mathematical objects and which combinations of them are most appropriate. The selection of these objects is based on whether their properties enable the model to perform its function. Medical semiotics, as a branch of general semiotics, has never really gained a foothold in either semiotics itself or medical science, despite the fact that the discipline of semiotics traces its roots to the medical domain in the ancient world and especially to Hippocrates. With several key exceptions, such as Jakob von Uexküll in 1909 and in the 1990s with Thomas A. Sebeok, there is no evidence that medical semiotics is a significant and growing area of research either within semiotics (...) or medical practice. The purpose of this book is to revive interest in this field examining the historical and epistemological principles that would make it highly relevant today in the global village where conceptions of disease and health are in constant flux. The book is written it in a non-technical way-that is, no assumptions are made on the part of the reader of technical semiotics. Our hope is that this book will bring out the importance of semiotics to the practice of medicine. It can be considered to be a textbook in the field of medical semiotics, constituting to the best of our knowledge the first of its kind. (shrink)
